ezPDF is probably the best PDF reader on the Android market. It queues up pages quite nicely, is fast, and is very intuitive to use.
I'd still root the Nook though, it's a much better device once you do so (I have a rooted Nook Color myself).
When you rooted it did it make viewing the Paizo PDFs faster and easier?

Rooting does nothing to improve device speed, it only serves to improve device functionality. Rooting a device lets you put on applications like Astro File Manager for managing your PDF files on the go easier. You can put on applications like dice rollers or the GM helper to assist at the game table. You can put on programs like Aldiko which let you read Paizo epub files. Rooting turns the Nook Color from a "meh" device where B&N lock down the apps one can use to a small subset of so-so applications into a fantastic small-scale tablet.
It also lets you play Angry Birds, which frankly is a lot more fun on a tablet than it is on a phone.
