I don't just want things thematically similar to the arrows. For instance, I wouldn't want Silver Arrows to just be, well, silver arrows. I want them to function similarly to how they do in the games.
Fire Arrows melt ice and can light things on fire.
Ice Arrows freeze enemies and water.
Light Arrows (which are the only arrow type that is sometimes upgraded to said arrow type by the bow, rather than being an arrow type always fireable from any bow) are extra harmful to evil, but not dangerously so.
Silver Arrows are harmful to evil, on a severely heightened level.
Bomb Arrows are not special arrows, but rather the result of tying a bomb to an arrow.
I haven't played Breath of the Wild, so I don't know if there are unique arrows in that game, so I just want these kinds. Is there a good way to represent any of these arrows?

Well, you can always ask your GM to grant these out-of-combat uses to ammunition.
Otherwise you might find that in the Eldritch Archer Magus: You can use your bow for certain spells, including cantrips.

silver arrows are just +1(or more) silver holy arrows in pathfinder.
honestly i think Voodistmonk was on the right track with grenadier alchemist.
use a hybridization funnel with alchemist ice (forget actual name) + tanglefoot bag then use the grenadier ability to apply it to an arrow
it now simulates freezing/slowing an enemy with ice
or use missile bomb + various bomb discoveries to stagger with cold damage

When using spells via bow, you might need to also use feats like burning amplification or rime spell to get some of the effects you mention.
Another means of doing this would be a kineticist with the energise weapon infusion, but you'd be limited to one or two elements from class powers. Magic items would still be possible.
On magic items look up mage shots. They're bullets, but reverse engineering them as arrows should be trivial.

I actually have to disagree. Silver arrows in Zelda can kill Ganon. Why this is important, is because Ganon had the Master Sword, which is easily at least a Holy longsword, stabbed through his skull (Ocarina of Time), and it merely weakened him enough to be sealed, whereas, like I said, Silver Arrows can kill Ganon.
This means they have some ability to negate Regeneration of evil characters, more likely than not, if represented in Pathfinder. Now while that is probably asking too much for a game like Pathfinder, it is clearly better than the Holy enchantment. In fact, Light arrows are probably Holy arrows in Pathfinder, and as they haven’t ever killed even Ganondorf, which is Ganon’s more mortal form, this is another argument against Silver arrows just being Holy arrows.

Silver Arrows are cursed arrows, arrows cursed by Ganon's own curse that infected the Fairy's bloodline and magic.
So... there isn't a pathfinder analgous to that really. Other than Slaying Arrows or Bane Arrows. basicaly +5 Bane to that creature arrows probably. (though functionaly +1Bane fired from a +5 bow is more apt)
as for the other arrows. Look up Nethy's listing of Alchemical Weapons there are a lot of arrows that have properties that might appeal to you. They aren't as powerful; but the extra oomph should come from your class (as others discussed those options)

I mean, I don't know about anyone else, but this does seem like an obscure factoid in Zelda lore, to me. I don't know if most people would care to see them stated as anything beyond magical silver arrows. If you're going for a Zelda based game, then it should just be implied, at most, if it's an important detail you feel you must add. Other than that, I don't feel like it really adds anything to the game to go above and beyond what Pathfinder already has available, in this case.
