I will be playing my first pathfinder 2e game this friday. I did have a question about how skills increase.
Do all skills increase at 3rd level or just one?
Just one. Well, only one skill gets upgraded from trained to expert, but everything that you're already trained in increases by 1.

No, the captain is referring to the fact that you add your level to all skills you are at least trained in, so at level 3:So if I have two lore and arcana all 3 go from trained to expert?
I apologize, the second part of the sentence confuses me.
- All your trained skills go from '2 + 2 + stat bonus' to '3 + 2 + stat bonus'.
- One skill of your choice goes from Trained (3 + 2 + stat bonus) to Expert (3 + 4 + stat bonus).
- Alternately, instead of increasing a skill to expert, you could go from Untrained (stat bonus) to Trained (3 + 2 + stat bonus) in one skill of your choice.

There are 3 parts to calculating your skill bonus:
1) Proficiency - Which has grades
Untrained = +0
Trained = Level + 2
Expert = Level + 4
Master = Level + 6
Legendary = Level + 8
2) Ability score modifier
I said 3, but it's mostly just 2 because proficiency includes level, but it's an important part to remember.
I guess 3 would be items and any circumstance bonuses.

If you take rogue dedication, there is also the level 8 archetype feat Skill Mastery.
The Additional Lore feat does grant free increases to the lore skill you gain through it, as you level.

You mentioned having two Lores. You get one from your background. The best way to get a second Lore is with the Additional Lore skill feat; the Lore you get from that increases in proficiency for free. (Gnomes get an ancestry feat that does that plus scales your background Lore as well).
Also, if you want to increase non-Lore skills from Untrained to Trained, there are two other ways to do that: whenever your Int bonus increases, you gain a trained skill (and a bonus language). Finally, there is the Skill training skill feat. But if you are asking how to take Trained skills to Expert and higher, it's mostly the skill increases you get at odd levels. Most classes will be able to get 3 (non-Lore) skills to Legendary over the course of their careers. Some archetypes may raise skills to Expert. But if you really want more skills, consider taking the Rogue Multiclass dedication and Skill Mastery.

I will be playing a wizard, is there a way to gain upgrade another skill?
So like at 3 I will go to expert in Arcana is there a way to get another proficiency slot?
The main way to increase skill proficiency is by level up. All classes except rogue get enough skill increases to raise 3 skills to Legendary, Rogues can raise 5 skills to legendary (if my memory is accurate).
There are some other tricks that can increase skills, but generally speaking you're not going to get two skills increases at the same level.
Is there some reason it's imperative to increase both at the same time?

It's really easy for people to forget the proficiency includes your level as well as the static bonus.
The idea is easy, but it's hard for people to internalize because it's such a change from previous editions.
I guess that's why the put that little chat at the top left of the character sheets, although I personally wish it was in bold or funny colors to stand out more... And maybe not in a spot where a 3 ring hole puncher aims at, but oh well, it works well enough as is for most people. Paint the world in information so ye don't forget it!

Yeah, its why my excel sheet treats it as a separate field everywhere.
This hasn't been updated post playtest, but it shows what I mean.
