If you want to raise your con it is much more efficient to get a belt of mighty constitution. The cost difference and availability favor the belt in both cases. Both items give the same type of bonus so they do not stack.
If you feel you need more than the +6 you can get from the belt, then your 2 options are either level based stat increases, or inherent bonuses to con from either a Maunal of Bodily Health or wishes. Unless the GM includes them as treasure I wouldn't start looking for it before you can afford to dump 50,000-150,000gp on this sort of endeavor. Inherent stat bonuses are more or less end game goals.

The belt costs less, but other belts compete for the belt-slot, namely belts boosting Str and Dex. A +2 Str/+2 Con belt, for example, still costs less than a +2 Str belt and a +2 Con Ioun Stone, however you can't improve the belt to be +4 Str/+2 Con. As a result, a Str-focused character will have to improve both Str and Con at the same time, which means that the Str upgrade (which would have otherwise priority) will be staggered by the increased cost.
Overall, the Ioun Stone is preferable if you just want some extra Con while still focusing mainly on other stats, or if you need the belt-slot for an item other than a simple stat boost (e.g. a Blinkback Belt, or a Belt of Mighty Hurling).
