The soul, once trapped in the gem, cannot be returned through clone, raise dead, reincarnation, resurrection, true resurrection, or even a miracle or a wish.
If the PC managed to trap the soul in the time frame indicated, the clone should not animate. If you really need this NPC alive there is some leeway with the text of the clone spell saying "the soul immediately transfers," but I think the specific text of soul bind overrides that. If you follow the text of the clone spell only, it's actually impossible to soul bind a dead enemy who has a clone, which would contradict the soul bind spell's purpose.

I would rule that if the clone already exists of the individual in question, the only way the soul bind could work is if you use a readied action with the condition of "when the character dies".
Otherwise, the character dies and the soul immediately migrates to the clone body. It doesn't stick around to be able to be trapped by Soul Bind.

This is the only way I can see to reconcile the two entries.
