Good morning guys, I'm trying to build Styx, the protagonist of the (popular?) computer game. He is a goblin assassin, that silently kills all his enemies by sneaking behind them.
The fact is: I don't know how to build a rogue/roguish PC. I need some general tips for start building a sneaky assassin, as well as classes/feat and the like suggestions. I don't know if i like the sneak attack mechanichs, i would love to coup de grace things instead, but it may be very difficult, especially at low levels i guess..

Step one, your stats. Dex, first and foremost. Everything after that is flavor. Want your goblin to be weak? Deadly Grace gives you your dex bonus to damage on any light or finesse-compatible weapon.
Step two, decide how you want him to kill. Steak up and stab them? Pure rogue. Poison them to death? You might consider the actual Assassin prestige. Psychotic Prankster? You might consider either a dip into Alchemist or just taking some of the Alchemist bomb items for your Rogue Talents. Garrote? Better focus on that grappling. (couple of things to help with that,
Step three, decide if you actually want to do rogue. Bards are pretty good for a lot of assassination builds (none of my previous advice is mitigated). Depending on exactly what you want to do, nearly ANY class COULD be made into something akin to an assassin. Decide what flavor you actually want your assassin to be.
Step 4, figure out if your GM will let you use the custom weapons rules.
Once you've got those figured out, more specific advice can be given.

If you want to coup de grace your enemies you need to disable them with magic first. Spells like sleep, color spray or hold person can do this. OK, it's possible to do this with intimidation, feats that boost intimidation & the dastardly finish feat instead but that's pretty high-level stuff. And if you manage to actually catch your enemies asleep anyone can coup de grace of course.
If you want spells to be sneaky you need the silent spell feat for a start. One way to do this would be to take an oracle with the deaf curse (for free silent spell) & the shadow mystery (for sneakiness), then get hold person once you reach 4th level. Other feats which would help include cunning caster & its prereq deceitful.
It's also possible to grapple, pin, and then use the throat slicer feat on your enemy to deliver a coup de grace. A monk with the tetori archetype would be the best at this.

He's got human level intellect, can create clones of himself, is way taller then a pathfinder goblin, can craft various items of varying usefulness, such as poisons and (I believe) small alchemical grenades. He also has a number of other abilities outside of being able to create those weird, essentially mindless clones, such as, if memory serves, being able to turn invisible. He also lacks that nutty, pyrotechnic, kill everything mindset that pathfinder goblins have.

I forgot the source, but Alchemist has that spell that lets you puke out an ooze and switch places with it, a feature I seen in the 2nd Styx game trailer.
An alchemist with Vivisectionist archetype has rogue's sneak attack as well.

pretty much this ^
I should have explained further in the first post, my bad. Physically he is probably closer to a Hobgoblin indeed...
For me, the abilities that i wanna in my PC are:
1)sneaky
2)ability to go invisible
3)something like a semi-real clone that can be controlled and used for scouting/distraction
4)dagger as main weapon
additionally, but not so crucial:
5)poison use
6)some alchemical stuff/spell casting

A hobgoblin alchemist is certainly a viable character and meets most of those qualifications, the semi-real clones excepted - alchemists can create very real clones at higher levels but it tends to be expensive and time-consuming.
The shadow oracle I mentioned could possibly use a few shadow spells taken from the sorc/wiz list with their dark secrets revelation to create doubles. They don't have any special ability with alchemy though.

Looking through d20pfsrd i've almost convinced myself that creating a clone may be way harder then what i was thinking.
Alchemist (vivisectionist) can be really nasty, maybe focusing discoveries in improving poison.
Unchained rogue could still work, minor/major magic for vanish, a less powerful poison, but still decent enough i think.
Stygian slayer might be the most combat efficient too, full bab and studied target are reliable. Plus the ability to cast invisibility and other spell completion...

Styx needs to be able to Grapple really well (he is actually quite muscular and acrobatic for a goblin, so he likely has high STR and DEX), Carry unconscious humans in full-plate as a medium-load. Be proficient with a long-knife (statted as a Gladius or Shortsword most likely), and throwing knives (statted as Daggers most likely). His saliva must be an almost instantly deadly ingested poison. He must be able to cast the following spells spontaneously: Detect Magic (at-will), Vanish and Vomit Twin (3-5 times per day) (Styx controls his clone as per Possession, and can make it explode, creating a cloud of smoke, grapple enemies, distracting them for several rounds while he slips past, or hide in containers and assassinate passing enemies. In the second game he can also switch places with them as per the standard effects of Vomit Twin).
