On Monday I ordered two paper minis PDFs, but as of yet I do not see them in My Downloads. I also haven't gotten an e-mail confirmation (though I did have a web one right after I purchased). The purchase does show on my card. So it looks like the order went through, but I still don't have the PDF's or proof from Paizo yet.

Looking at my Paizo account it doesn't even say I have any pending transaction. But my card account still has the order and still says pending?
I looked at your FAQ, but it doesn't really clear up what's going on. Your FAQ says that PDF transactions should post and be available immediately.
Still very confused and would really like these today.

Hi Zopai,
Your card was declined (more on that in a moment). Our system should be providing some kind of feedback about being declined. That it is not is a bug that has been reported to the tech team. Sorry for any confusion with that.
It looks like the card is being declined by our credit card processing system because it is not passing the address verification check. This means that there is something different between the billing address that is listed for the card on our site compared to what the card company has on file, so our card processor is declining it for security reasons. For pre-paid cards, they often have a set billing address that you should use for the card, or a place where you can enter yours. You should be able to find more information about this on their website.
While the card company may be willing to open the attempt as a pending authorization, we will not be able to finalize any charges through it. These are just temporary authorizations that should expire from your account. More details about our billing process can be found here: http://paizo.com/paizo/faq#v5748eaic9n0t
I have submitted an authorization reversal request for this attempt. This should notify your bank that we will not be finalizing any charges through those and they can release any holds they may have on the funds. In most cases, those should be reversed in about 1 business day, but it may take 1 to 5 business days, depending on your bank. Pre-paid card companies tend to hold on to things longer, so you may need to contact them to let them know that a reversal request was submitted.
Before trying again, you'll want to make sure that the billing address entered for the card matches whatever it needs to match for that particular pre-paid card.
If you are having any trouble updating that on the site, feel free to send the billing address via email, and we can update it from our side of the system.
