Its pretty much useless until you can fly in some way. One of the most basic spells is of course... Fly. There are a few ways to get wings through class features or being assimar will allow you to get angel wings. Having a movement speed of a particular type(swim/fly) lets you take 10 on all checks too.
The advantage of having bonuses to the skill is you can pull off some of the more complicated flying maneuvers mentioned, becuase they have set DCs it actually isn't that hard unless your taking penalties.

It's basically Tumble for flying creatures. And if you plan on using Overland Flight or Fly a lot, or ride a broomstick, you might want to invest in it.
NPCs such as celestial eagles and what not will also want the skills for their natural flight.
My current PC is a druid, and while I can wildshape into flying things I never do so in combat because I don't have the Fly skill, and don't really want to spend skill points on it.

He wasn't saying that the Fly skill is only for creatures with wings. He was saying that certain uses of the fly skill (Specifically,the ones below) only apply to those creatures that use wings to fly, but not those that fly with magic. As the second sentence of his post shows.
Attacked While Flying: You are not considered flat-footed while flying. If you are flying using wings and you take damage while flying, you must make a DC 10 Fly check to avoid losing 10 feet of altitude. This descent does not provoke an attack of opportunity and does not count against a creature's movement.
Collision While Flying: If you are using wings to fly and you collide with an object equal to your size or larger, you must immediately make a DC 25 Fly check to avoid plummeting to the ground, taking the appropriate falling damage.

A lot of the things that you want to do besides straight line flight, such as Hover,require Fly Checks. I do prefer the current system as a significant improvement over the old maneuverability rating system. (In Pathfinder maneuverability class only refers to the static racial bonus, if any you get to Fly Checks)
