I am really sad to see Eager Protege and Exemplary Recruiter retired. They are the reasons I made my first PC an Envoys' Alliance member. He already bought the Eager Protege boon a long time ago, so he should still be able to make use of that. But I was planning to buy the Exemplary Recruiter boon to go along with it.
Will these boons be making a return at a later date, or should I switch my Envoys' Alliance PC to a different faction for future scenarios?

We do know that they haven't loaded all the boons for factions that they plan to. So I would wait until the end of the month to compare what was offered before and what's offered now.
"Phase 3: Game Rewards rollout. Starting 1 October 2020, boons unlocked at the Liked level are available for purchase. We will roll out Admired boons shortly and Revered after that. The delay in rollout allows for OP developers to watch the interaction between the boons and make sure we address any conflicts before adding another level. Goal is to have all boons rolled out by 31 October."

Depends if you are going after capstone boons.
By level 11 (maybe 12) you should have enough reputation to be revered by one faction, admired by 2, or liked by all 6. (In either case, you will be revered by the society as a whole.)
I have one character I am planning to take up the liked by all 6, and have all the mentor boons and wayfinder enhancements on.

Old boons can still be purchased until the end of the year, and I believe that it has the same requirements to purchase as before.
Assuming you have Fame, of course.
As for them coming back, who knows? They may have removed them permanently since it might not seem fair to some that a certain faction can grant free XP to a new character? I didn't see an issue. Then again, I am Envoy's Alliance...
