It's the latter. It's 1d6 on levels one through three. On four to seven, it's 1d6+1. On eight through eleven, it's 1d6+2, and so on.

Do you mean the former? By his formula, it would be 2d6+2 at level 4. The correct damage at level 4 is 1d6+1.
The mystic bolts damage pretty much scales with BaB, TWF, and Rapid Shot. I haven't found much of anything that can be done to increase the damage further.

Can a Warpriest take WF Mystic Bolt to make it deal Xd6 +1 (for multiclass ones)?
If you are thinking of using Sacred Weapon, then I don't think it will work.
Sacred Weapon (Su): At 1st level, weapons wielded by a warpriest are charged with the power of his faith. In addition to the favored weapon of his deity, the warpriest can designate a weapon as a sacred weapon by selecting that weapon with the Weapon Focus feat; if he has multiple Weapon Focus feats, this ability applies to all of them. Whenever the warpriest hits with his sacred weapon, the weapon damage is based on his level and not the weapon type. The damage for Medium warpriests is given on the table above; see the table below for Small and Large warpriests. The warpriest can decide to use the weapon's base damage instead of the sacred weapon damage—this decision must be declared before the attack roll is made. (If the weapon's base damage exceeds the sacred weapon damage, its damage is unchanged.) This increase in damage does not affect any other aspect of the weapon, and doesn't apply to alchemical items, bombs, or other weapons that deal only energy damage.

That's what I thought. I guess this means that a Warlock should only use the bolts as a secondary option. Truthfully, I don't see how the Warlock can come even close to the magus in combat effectiveness, which is kinda depressing. I mean, sure, he can TWF a touch attack weapon, but that still doesn't come close to a weapon you can add your STR/DEX to damage with and enchant, not to mention spell combat and spellstrike.

Well, arcane striker is a decent damage booster. You can use use a conductive weapon in your main hand and lethal grace to further improve your damage output. Might no be the highest, but still respectable.
But the main thing I would keep in mind is that the Warlock has a much better spell list than the Magus. Straight damage is often not the best indicator of a class' power.

I wouldn't agree with the better spell list argument. Due to the levels the Warlock gets them, they are weaker than many of the Magus specific spells, or spells from other lists that get reduced levels. And yes, arcane striker is nice, buts it's nothing next to arcane pool.
The Magus and Warlock get new spell at the exact same speed. While the Magus does get a few nice, exclusive spells, but that number is dwarfed by the number of sor/wiz spells it doesn't get.
As for arcane pool vs arcane striker, well yes. I never disputed that. If you're looking to break someones face, the Magus is absolutely the bigger beat stick. The Warlock beats it out on the utility front, however.
They're both good classes, they just emphasis differing parts of being a gish.
