Wraith, the entire printing is a misprint. Everyone with a paper book is getting one.
This was not something fixed partway through the printing.
This is not a rare computer glitch that swapped logos for a few books on a giant printing press in China (that somehow got a file from the same publisher instead of, I don't know, a cake from a cookbook printed the week before.)
This is not a simple mechanical error like having a duplicate signature (set of 32 pages), having part of your book bound upside down, or improperly trimmed pages.
This was a case of the file being sent to the printer with an error in it.

I pre-ordered mine at the FLGS. And I am totally wondering if it also has the messed up cover. Better hold on to these books guys, they may or may not be worth something later down the road. :)
Considering the fact that there will probably always be more of the misprinted ones than the (currently non-existent) correctly printed ones, I wouldn't get my hopes up on this ever becoming a collector's item.

So, this is Paizo's version of the Inverted Jenny? Now I may have to get a physical copy just for that reason.

I picked up my copy on Thursday from my local game store and noticed tonight that my pages 41-56 are missing, and in their place I have 57-64 twice instead.
Anyone else run into this? The internet isn't coming up with anything, so I feel like mine might be a fluke. I'm pretty sure the game store will let me swap copies without a problem.

This happens sometimes (rarely, but sometimes)
At the printer, they run off 8 page spreads in one piece, then cut them up & assemble them automatically. Sometimes the machine pulls the wrong set of pages.
Look's like you're already on the way to sorting this - best plan is to go to your seller & ask for an exchange (they will be able to push it up the chain)
If they won't exchange, get in contact with customer services here, they should be able to help.

According to the blog they have tens of thousands of these.
I don't think it's going to increase in value because of a misprint. Maybe if it was only a few hundred...but tens of thousands...
It will be the same as any other copy...IMO.
That is why you have to go out a destroy every other copy out there.
(Note: I am kidding I am not actually advocating the destruction of other people's property.)
But yeah I agree with you it is not going to be of any real value...
