What are the differences between a VC and a VL? What responsibilities does a VC have that a VL does not? What benefits does a VC get that a VL doesn't?
I looked through the PFS-RegionalCoordinators.pdf but there is no mention of Venture-Lieutenants anywhere in the document.
Is it all just worked out on a case-by-case basis with the regional VC? Do the benefits described in the PDF apply to VCs and VLs alike, or just to VCs?

The VL responsibilities are determined by their VC. There are no formal requirements, but many use similar requirements to what it takes to be a VC, though make it more local. Instead of requiring to go to GenCon, for instance my VC requires that I go to one of our two big cons here in Michigan and help out with organization as required.
(And of course VL's are better than VC's, since everyone knows the Red Shirts die first.)

But, yeah, VCs have a pretty formal list of requirements while VLs just do what is needed locally. What they don't tell you ahead of time is that VCs also have to submit to a more thorough regimen of brainwash*bzzzt!*

That pretty much it. Though it's important to note that what Eric does as VL might not involve the same responsibilities as what Ásgeir, my VL, has.
What I require from Ásgeir (and I can only comment on Iceland lodge because, as Eric noted, VCs generally set the requirements for their VLs), and the reason I recommended him to Mike as my VL, is that he's a great sounding board for ideas, he's enthusiastic and that he acts as the face of PFS in my absence (which currently is extended).
Meanwhile, I handle all the logistics, I oversee the Iceland lodge website and facebook group, organize and report events, interact with players and FLGS etc. Basically everything and anything that is covered in the PFS-RegionalCoordinators.pdf and what's not covered there but needs addressing.
Also, don't listen to Eric's lies. Everyone knows that VLs don't make a lick of sense most of the time (it's the bug juice that gets to them).

A VC has to endure a three stage application process with me (and maybe a fourth if they have a good local brewery ;-). A VL is selected by a VC to help them grow PFS in their region.
A VC's responsibilities are layed out in the application process. A VL'S are assigned by the VC since they are the VC's right hand man or woman.
In return, a VC receives a copy of every Paizo PDF product, while a VL receives only PFS related PDFs.
A VC is required to attend PaizoCon or Gen Con, unless an emergency comes up. A VL is not required to attend either, though we like them a lot and hope they all show up!

Mike made it a cage match because he knows I can outrun him. All my combat training consists of: Kick them in the knee, then run like hell.

I'll even post odds and cover the spread.
I'd pay good money to watch that event. Maybe we can get something set up for Kublacon? My money is on Rand... Oh wait, I guess he's not in this fight due to a technicality... :-)

Where do you find rules for running sanctioned modules, ie time slots exp points for players and GM's? I couldn't find any thread on this topic if any of you can direct me I would be thankful.
Rules for running sanctioned modules are in the Guide to Pathfinder Society Organized Play... check page 29.
Time = (probably 2 to 3 games @ 4hours)
