I know that traditionally, Natural Armor bonuses don't stack with each other, just like normal Armor bonuses. So, if a Lizardman Alchemist(2 Nat. Armor) drinks a Mutagen(gaining 2 Nat. Armor), he still only has 2 Nat. Armor because they don't stack.
I'm curious though, because while this feat has the racial prerequisite of Tiefling, the Tiefling race itself doesn't actually give Natural Armor. The Feat does. The only other feat I know of which gives a bonus to natural armor, Improved Natural Armor, does stack(and can be taken multiple times). All other feats which boost AC(Dodge, Snapping Turtle Style, Combat Expertise, etc.) also stack.
So, does this Nat. Armor bonus stack as well, so if a Tiefling Wizard polymorphed into something his Nat. Armor would stack? Or is this an exception to the way most feats work, and the bonuses merely overlap?

Your starting premise is a bit off. "All other feats which boost AC" do not stack.
Dodge is a dodge bonus. Dodge bonuses stack with other dodge bonuses.
Snapping Turtle Style is a shield bonus. It does not stack with an already existing shield bonus.
Combat Expertise is a dodge bonus, mentioned above. It would stack with Dodge and all other dodge bonuses.
What matters is the type of bonus -- some bonuses stack, and most do not. Natural armor does not. If the feat doesn't specifically bypass the standing rule, the standing rule applies.
In addition, according to d20pfsrd, the feat says:
Special: If you have the scaled skin racial trait, you instead gain resistance 5 to two of the following energy types that you don't have resistance to already: cold, electricity, and fire.
I'm not sure why you would think the natural armor bonuses would stack, when the feat refuses to give you natural armor if you already have it.

TO add one to blackbloodtroll's list there is a natural armor bonus, and enhancement bonus to natural armor and some abilities which increase your natural armor bonus for example Dragon Disciple
Natural Armor Increase (Ex): As his skin thickens, a dragon disciple takes on more and more of his progenitor's physical aspect. At 1st, 4th, and 7th level, a dragon disciple gains an increase to the character's existing natural armor (if any), as indicated on Table: Dragon Disciple. These armor bonuses stack.
So for example you could have a Tielfling Dragon Disciple Take Armor of the Pit for +2 Natural Armor and 4 levels of Dragon Disciple increasing it to +4 and then add an amulet of natural armor +2 for a total of +6 natural armor.
