Sounds like your GM is doing it exactly as written in the core rules. Items are priced by their total effective enhancement bonus.
If it worked the way you say, why would anyone ever get a +5 longsword when they could get a +1 +1 +1 +1 +1 longsword for a fraction of the price?

Your GM is correct. A +1 flaming longsword would cost 8,315gp. The longsword is 15gp, the masterwork is 300gp, the +1 flaming is a +2 equivalent which is 8,000gp. To add another plus (either to +2 flaming or +1 flaming frost) would take the total to 18,315gp; it would then be +3 equivalent for pricing.

I understand that but what about the speical qualites like flaming do they count in the same lot as reg enchantments ie is a +1 flaming the same as a +2.

Then what about things like the flaming tounge has a total in enchament of like +4 plus a once a day sorching ray for around 20,000

Some magic weapons have special abilities. Special abilities count as additional bonuses for determining the market value of the item, but do not modify attack or damage bonuses (except where specifically noted). A single weapon cannot have a modified bonus (enhancement bonus plus special ability bonus equivalents, including those from character abilities and spells) higher than +10. A weapon with a special ability must also have at least a +1 enhancement bonus. Weapons cannot possess the same special ability more than once.

Flame Tounge So it is a +3 Weapon (Base +1, +2 Flaming Burst) with a special feature. It should be used as an example for generation of similar items, such as Shocking equivilant.
The Cost of the Special Feature for non standard items is up to the GM.

I'm trying to get this around my head ...
long sword ... 15 gp
masterwork ... 300 gp
+3 enhancement ... 18,000 gp
enhancement cost = [+1 enhancement PLUS +2 enhancement (flame burst) PLUS + ? (once per day scorching ray)] = +3
total 18,315 gp
actual cost of flame tongue ... 20,715
difference 2,400 gp
ugh I wish they would give a real example.

The 1/day scorching ray isn't priced as a weapon. It is priced using the chart later on (page 550).
The activation method isn't stated, so I will assume use-activated (willing it to happen as you swing the sword in the direction of the target?). That is spell level x caster level x 2000. A 1/day use is only 1/5th that price.
2x3x2000 = 12000
12000/5 = 2400
+1 flaming burst longsword = 18,315
1/day scorching ray = 2400
Total = 20,715. Exactly what is in the book.
