I love the Hidden Master as a capstone, it fits the concept and feel of a ninja perfectly.
However, for just 2 Ki points and a standard action to activate, I think it a little too strong.
Depending on build, it should be safe to assume that a 20th level Ninja could have at least a 24 in Charisma. Without any knowledge of feats or items that increase Ki points the Ninja would have 17 total.
For such a low cost, I can't see many major fights where this isn't used right at the onset. Ninja's turn, uses Hidden Master, then moves into striking position if possible, next turn, super icky very much a potential killing blow attack.
Maybe 4 or 5 Ki points would be a bit better, and perhaps a full-round "I'm meditating to go super invisible" action would be best.

I don't like it because my thief doesn't cast spells or even have spell-like abilities. I wish it was reworded to say that as a standard action, he gains the benefits of greater invisibility, yaddah, yaddah, yaddah, without having to do any arm waving.
I'd be on board with the meditating thing for a full-round assuming that doesn't involve casting any spells.
