Apart from the usual (Shadow Dancer PrC, Assassin PrC), the Manual of the Planes mentioned a Shadow Creature Template.
Also, check out Tome of Magic's section on Shadow Magic (which includes a base class, new prestige classes, feats and some new creatures alongside another shadow template).
Dragon Magazine once did an article on Erebus, god of shadow and darkness. You might be able to hunt that down.
If possible, you could search for information on the Shadowlands from Rokugan in the Legend of the Five Rings setting. Not exactly darkness-y, but inspiring nonetheless.
Heroes of Horror should have some more info that might be useful to you.
If you could tell me what you can access, I might be able to direct your efforts a bit easier.

Thanks mate, I read everything there is to read regarding Rokugan and have all the books since 1st edition, Shadowlands is not exactly what I'm looking for, but maybe The Lying Darkness can give me something.

Yeah, I meant more the creeping, corrupting aspect of the Shadowlands and the fact that every body there reanimates as a zombie a few hours later than the name itself. ;-)
Oh, you might want to check out the vasuthant from MM 3. It's an undead creature composed of shadow stuff that gains power over time and chance with age. Nasty, but needs to be updated to Pathfinder, of course.

That's more of what I'm looking for. Not EVIL itself, shadowstuff is ideal. Stuff from the plane of shadows, darkness and even negative. If it's evil ok, but not something that is evil first shadow second... see what I mean?

Totally. I just paid my boards a visit and found the editions of Dragon Magazine I had in mind. Maybe they help...
Issue 322 includes the article about Erebus and his Apostles of Darkness. It ALSO has an article about a trade city on the plane of shadow (Balefire, City of Lanterns), ecology of the Dark Ones (complete with a monster class progression), level progressions for Shadow, Shade and Umbral templates, a few magic items (among them the Drum of the Shadow Hound), Darkness Pseudo Elementals, the Darkness Familiar feat and a bit more.
The only thing missing in there is Ecology of the Shadar-Kai - that, however, is included in issue 337.
Have fun with the dark and creepy. ;-)

I'm pretty sure that the Shadow Creature and Umbral templates can be found at Crystalkeep, but I have no idea how legit that resource is...
Don't forget Wraiths, Dark Stalkers, Dark Creepers, Black Puddings can also fit the stereotype by giving them the ability to turn into shadows (incorporeal) when slain, leaking away into the ground to regenerate later unless the PCs can fill the area with daylight and thus slay the Pudding outright.
Shadow Demons make great 'leaders' of the Shadow Army if you remove their Demon subtype and give them the ability to meld with Humanoids and Giants ala the Yak Folk ability.

3.5 spell compendium has a lot of good choices, including shadowform, shadow binding, and nightshield.
3.5 miniatures handbook has slashing darkness and veil of shadow.
And I know this is a long shot, but the guy who wrote the original invisible blade/master thrower 10 level prestige class has a shadow mage PrC on his website. Sorry, that's the best I know.

Great for Shadow themed spellcasters, if you don't like Shadow Magic from the Tome of Magic (tough it's hella cool) is the Shadow Adept prestige class, from the Forgotten Realms campaing setting (3.0), reedited in the Palyer's Guide to Faerûn (3.5).
Requires the Shadow Weave feat, found in the same sourcebooks, and the worshipping of Shar. (For introduction in Golarion or other settings, replace with your local god of Shadows and Magic, or simply remove the worshipping requirement part of the feat, as well as the weave / shadow weave part of magic theory).

Zon-Kuthon is a suitable replacement here, as he's even said to have an 'umbral court' of shadow-themed spellcasters in Nidal.

Of course! Can't believe i forgot that one, d'oh! Unapproachable East Forgotten Realms Book. You've got the ultimate 'shadow' PrC, the Teflammar Shadowlord - frickin orsm combined with the Shadow Hand maneouvres and stuff from Tome of Battle.
Plus the Shadow Walker template p.70 just wicked!
With the Shadow Jaunt/Step/Move maneouvres you can get off 4 full attacks in 1 rnd. If you've got TWF and sneak attack you're a shredder.
But maybe you don't want to kill your PC's :)

Nihiloi (A type of being from the Plane of Shadows that is somewhat xenophobic and can broadcast silent messages to others of its race, CR 11, Outsiders) are in Mother of Flies, as is a shadow-related artifact.
Shadowgarm (Fluid-like, predatory creatures from the Plane of Shadows, CR 2, Aberrations) a are in Bastards of Erebus.

Full attack, Shadow Jaunt (Standard action which triggers full attack), Shadow Stride (Move action - full attack), Shadow Blink (Swift - full attack) = 4 full attacks.
