Maybe I'm just missing this, but is there anther way to get additional skill points? Besides favored class. Through a feat or trait maybe.
Anyone know?
If you get Tome of Secrets, there are Flaws. If you take a Flaw, you get an extra 4 skill points at first level. (thats not 4 sp/ lvl, just an extra 4 SP total)
But its nice for giving starting characters a few more skill points, especially if they want to pick up some "hobby skills". (Languages, Craft, Profession, Knowledge, etc.)
And if you have a Fighter, there is an alternate class ability that lets the Fighter give up his first free feat to get 4 SP + Int/ Level and it adds a bunch of extra class skills.
I'd allow an extra Feat (Learned) to add +4 Skill Points (and an additional +4 at 8th or 10th level).

Have you considered invoking GM-Fiat and just handing out an extra 2SP per class? Change nothing else about the class, just up their granted Skill Points by 2. I've found it works very well for low- to mid- magic/fantasy games, where the characters must survive more by their wits and talents, rather than on magical items and invocations. It also lets the players feel that their non-Rogue characters actually "know" things - which is always good.
I've never had a problem with this unbalancing the game in any way, either under 3.0, 3.5, or Pathfinder-3.75. My players, at least, tend to put the skills into knowledge or language skills, or survivability based skills (swim, survival, etc).
Sure, it's not a "Trade this for that" type thing, but it works, it's fast and simple, and you don't have to worry about having a book to reference to remind your players of the mechanics of the method by which they get more skill points.

There's a feat from Races of Destiny that gives you 5 skill points each time you take the feat. Also, for my games, I just make the minimum class skill points 4 instead of 2. I think it gives the low-skill-point classes a few more options and neatly ties in the principle of threes (BAB has three progressions, Hit Dice have three types, and so on--in my game, there are also three saving throw progressions, but that's neither here nor there).

The thing I do is look for prestige classes like Keeper of the Cerulean sign. For any caster it's a great class except druid, it fits with druid but the stuff druids get is better. For mages,cleric and sorcerrers it's great D6 hd, 6sp per lvl and no spell progression loss.
I'd love to do the flat 4sp per for the casters but no DM I know will allow it.

There is this open content feat from the Psionics Handbook, Open Minded
5 SP per feat.
I personally would also allow a feat that grants you an extra skill point per level. No prerequisites, and you can take it as often as you like.

The best way I can think of to get extra skill points is the exalted feat Nymph's Kiss from the D&D 3.5 Book of Exalted Deeds. Not exactly sure what page it is as I'm away from my books but in addition to granting a couple of other bonuses (+2 to Cha related checks, and a bonus to saves against spells, I think) it also gives you one additional skill point per level. That's 20 over the characters full progression, much better than a one off bump, although they do trickle in slowly I suppose. Other than those already suggested I think that may be your best bet, I'm pretty sure you'll have to be good aligned, but not sure if that's a problem for you or not.

The changeling rogue gets 10+INT skill ranks/level.
There's a feat from AEG Feats called University that gives you extra skill points at every level.
There's also a feat from Tests of Skill v3.5 that gives you extra skill points at first level.
