Herrick casts shield of faith upon himself and then swiftly changes his judgement of destruction to protection.
"Hey Clandelve, I can't run along a wall like Aeris or get a shot from back here. Pardon me while I just step on through." Herrick says calmly despite the rush of combat.
He then steps nimbly through the combat, passing by Clandelve and through the opening left by Favian and then past the xill, though they take the opportunity to strike at him, and then finally past Silas and Favian, to a position where he can safely shoot. Liberated by Feronia, the difficult terrain of the compartment doesn't seem to hinder his movement in the slightest.
Liberation, 1st level domain power/automatic non-action that lets me ignore impediments to movement as freedom of movement.
@Caduceus, I cast sacred bond on you and it works BOTH ways. Not that I expect it to be needed, but it pays to be prepared. ;)

Clandelve, still thwarted by the cover of the doorway, lands only a single blow with his warhammer.
Aeris, seeing his team mates forcing their way in, runs down and then up the wall. Two of the Xill catches him with a slash, but can't keep a hold of the archer. He responds with a keen arrows that badly damages the yellow xill.
The slippers only give a climb speed of 20, given half your movement is already used, I'll assume you get ten feet up the wall.
Caduceus absorbs more of the teams damage, sending out healing waves to help everyone feel better. Only Silas still carries the scars of combat - aside from those that the golem inflicted on Clandelve.
The unsporting Magus then sticks his sword through the Yellow Xills chest from the other side. The corpse stays upright, snap frozen by the spell that accompanied the blow.
Herrick dashes into the room, but the Xill are quick, and one swipes at him. The y little red creatures are increasingly frustrated with being unable to get to grapple with the wily group.

Seeing the paladin in trouble, the xill concentrate on him, hoping to even the battle quickly. He is quickly covered in scratches and one even bites him. She starts to slow down as the creatures bite struggles to overcome his system.
Meanwhile two of the tree branches swot out at Aeris, but his move up the wall seems to have taken them by surprise.

Clandelve then opens up on the blue. Hammer and tongs he goes at it, pushing it around the floor before he eventually knocks it over.
Caduceus then prays for protection, as his body absorts more of the groups punishment.

How do you cast Frostbite twice using spell combat? I'm not sure about your attack bonus either. +14 basic, -2 for spell combat, I get the +1 for bless and +4 for prone. but to counter that your damage looks too low for your duelling sword, which should be +7 not +2 so far as I can see. That said, you had time to use the swift action for an extra +1 which accounts for the extra +1 to hit.
I think damage should have been (spell strike) 8+8 (spell combat #1) 2+8; (spell combat iterative attack) 5+8; frostbite (5+8 cold, NL); (crit bonus damage on spellstrike) 2+8; crit bonus on frostbite (3+8 cold, NL); for a total of 16+10+13+10=43 regular and 21 cold (NL damage)
The blue Xill falls shivering to the ground. The last red Xill tries desperately to finish off Silas. While the tree brances swot at Favian.
Silas takes a small scratch, but Favian gets smashed by both branches, only keeping his feed thanks to the call of freedom and his rapidly dissipating ablative barrier.

The tree fills the room, providing cover and difficult terrain, but not filling in any given square. You could try attacking it, but it looks massive and you doubt it would be subject to weapon damage any more than a massive oak would be.

Good catch, I did forget to put in the -2 to hit from spell combat. Frostbite is good for a number of hits equal to your caster level, so up to 8 times for Favian. That's why it applied to each hit. Yes the additional +1 is from making my weapon +2 keen instead of the normal +1. The reason my damage goes down with the weapon is that slashing grace does not apply when using spell combat, so I have to use my Strength (+0) to damage instead of Dexterity (+6) for all my attacks during this action. Silas, there doesn't seem to be a blue anymore. There is, however, another on top of the tree, which isn't on the map. There must be a way to get to her. I'm thinking Aeris will have the best shot being higher up, but if you can get close you might have a chance. Maybe even a smite worthy target.

The Cargo hold itself has a massive tree in the middle of it, so I'm assuming it is about 30' tall.
The tree fills the chamber, so it should be about the same height.

@Favian, thanks. I've never palyed a Magus, but it looks like they can start to deliver quite a bit of damage, even without the shocking grap trick.
Herrick shoots some arrows up into the tree. The first misses, but the next two find another Xill, which plummets to the ground.
And suddenly all is quiet again.

A reminder of the room description
The narrow stairwell opens out into the ship’s main cargo hold, a massive split-level affair with the upper portion ten feet above accessed by a wide stair. The entire area looks like a giant botanical garden. A massive plant, milky-white and translucent, grows atop the upper hold area and curls about the entire chamber with a forest of fronds, tendrils, and clinging vines. The shapes of multi-armed humanoids can be seen moving about its thick growth of vines and tendrils that appear to grow into the very bulkheads. A number of strangely shaped flowers of deep violet bloom among this tangle, and at the top of the hold stairs, a great gnarled root crown stands like the trunk of a hoary old tree, a crease in its side opened wide like a dragon’s maw. Behind it stretches a winding taproot that disappears toward the bow of the ship, as large around as a wagon. Clearly discernable within this taproot are the huddled forms of unmoving humanoids.

Letting Freedom's call cease, he gingerly steps toward the fallen enemy. "Agreed. I'll just make sure these...things...are not gong to come back to bother us." Herrick says, putting a lethal arrow into each of the unconscious xill. No longer powered by his bane ability but still under the favor of his goddess, he wills his bow to withhold its mercy as he takes aim and fires straight down through the left eye of each.

Aeris studies the bizarre, translucent plant a bit, paying particular attention to the large, open crease in the side of the root crown. He sighs and says, ”I agree we need to free them. We may need to go in there to do it.”

With a bit of difficulty you manage to slit open the tap root and extract a dozen or so figures that had been held there.
However doing so seems to have an unusually immediate and devastating effect on the tree which seems to wither before your very eyes. Even as it does, the ship begins to shake and phase in and out of existance...
@Aeris, yes, you could try to fit into the hole, but it is at the top of the now dead tree.

As the group frees the figures, Herrick urges everyone to make haste in leaving the ship, "I was worried something like this would happen. The ship is fading! Let's all get the hell out of here while we still can!" he says to his group and the rescued figures. He helps anyone that needs help, but he still moves to leave.
Are they a race we are familiar with?

He runs along the wall and up to the upper deck of the cargo hold, looking to see if there's a way out in that direction.
I'm not sure we know how to get out of the spot we're in, since we came through that magic transportation room with the grooves carved in the walls. It does seem like we've got a lot of map left to explore as well. What to do?

I'd be happy if that were true, but it wouldn't be the first time the way out is not the same as the way in. We just may not have found the way out yet, but we'll see what Aerondor has to say.

The rescued people are from a variety of races, including many of those found in Golrian.
The team retraces their way back. They find a similar set of grooves in the transportation room, and use that to head back to the other part of the ship. They all seem to be slow and have odd cuts and incisions in them.
Though the scenario doesn't really make that clear, it seems sensible
The captives stumble along with you, blinking in confusion as you make it into the sun lit crystal deck. All around the harbor guard barges are starting to pull back as the ship pulses, however a couple dart forward when they see you emerge.

Clandelve keeps his hammer at the ready, but tries to guide the captives back to safety. Though he clearly wants to get off the boat as soon as possible, he does what he can to make sure the captives get on the docks.

Aeris waves to the harbor guard barges, calling them to come closer to offload the rescued people. He then scans the deck for anything they might have missed, to help understand the nature of this odd vessel.
DM - I can't tell with the map changed, was there any other entrance for us to explore from the main deck? May be a moot point if the ship's going to vanish, but I find all the covered areas of the map so tantalizing...

Caduceus is going to pop and Air Crystal in his mouth, but wait to see if he falls into the water before activating it.

"Keep ahold of us!" Herrick shouts to the rescued humanoids as they rush through the ship. He extends the aura of freedom for a scant few moments, helping remove any fear, paralysis, or confusion slowing them down.
Upon seeing the sun lit topside deck, a smile breaks out on his face. It is short lived though as he sees the closest harbor ships back away and his heart sinks.
Then , as two ships dart forward from among the leaving vessles, his hope returns. He waves his arms in giant sweeps, signaling the rescue ships. Another pulse of the ghost ship causes him to shudder and almost lose his balance. He steadies himself, looks to Caduceus and the others, and takes a deep breath.
This is it. Time to jump
