In Roy's Defense, he could probably use the reduced AC penalty to his Dex and Str-based skills, -1 instead of -2, even though his AC will remain the same.

The only str based skills are climb and swim, and his dex based skills are going to suck anyway, he has very few ranks.

It seems a little, weird since there isn't an equivalent for fire/cold/acid. Maybe Mithral enhances electricity, Cold iron enhances cold, living steel enhances acid, and adamantine enhances fire. Otherwise I don't really like the rule. If everyone really likes this rule then that is fine.

Well we have separate rules where adamanite weapons are 25% cheaper to enchant with keen and fortification properties
Same for the dispelling/sr with cold iron

I don't know the value of Dragon Bone Special Material for weapons but MW Daggers are 302gp each (604gp total) plus the enchantment/special material cost- we keeping the potions/extracts?
Also, did the Alchemist have his formulae book on him, like a spell book for Alchemists? If so, I might learn more extracts from it.

I think the armor is accounted for- kid kept one, I took one, Roy took one, that leaves the MW chainshirt which is an additional 175gp after the 50% price so 2242gp 1sp 3cp total.

You really didn't. You said as Cliff that you'd like "the shirt" which we assumed was the chain shirt. You can look back at every post made about loot. None of them say anything about a magic shirt of any kind.
