I think they both work. They have different effects overall, they just both happen to give spirit damage.
The question is a bit like asking if you have an Energizing rune and a specific energy type rune (like Flaming) would you lose access to some of the fire damage because you took some fire damage and use the reaction from Energizing to be able to deal fire damage?
I would hope not, that'd really suck.
The only way I could see this being unbalancing is if a creature had weakness to spirit damage, and you treated each die as a different instance.
But outside of a case of weakness/resistance it's not really better or worse than just taking flaming/frost/shocking runes on your weapon.

Yes, and there was a recently reverted errata about that too.
Anyway, as far as rules go...
There is a rule for not stacking effects with the same name. And not stacking conditions with the same name. But there is not a rule for not stacking effects that are different but have the same damage type. So those should both take their full effect.
