First off, we're playing with the old 2E rules, not the remaster.
The dread wraith's resistances say, "all 10 (except force, ghost touch, or positive; double resistance vs. non-magical)". The champion in my campaign has divine smite, which should do 2 persistent good damage. But it looks to me like the dread wraith would resist all of this. Is this correct or am I missing something? It really seems like divine smite should hurt a wraith.

Alignment damage, such as good damage, is indeed different than positive damage. And is not inherently magical, though the effect that causes the alignment damage may be magical and would add that trait to the damage that it causes.
Remastered rules (for others who may stumble on this thread): Spirit damage is also different than vitality damage.

Yes, but this question won't come up the same way under remaster rules, while looking at remaster monsters, I think. Looking at ghosts, shadows and wraiths, they all have Spirit added to the list of damage types that they don't resist.

Yes, in legacy rules, the incorporeal ability gives resistance to a lot of things and usually doesn't make an exception for alignment damage. The champion is out of luck. (So is the cleric who relied on divine lance and didn't prepare disrupt undead.)
In the remaster, what used to be alignment damage is in most cases replaced with spirit damage (with a holy or unholy trait), which incorporeal creatures almost by definition should not have any resistance against, since spirit-without-body is all they really are.
Champions of course haven't been remastered yet so we don't exactly know how divine smite will end up working in the future.

Get a Ghost Touch rune or you probably can't deal with it. Legacy PF2 can be very tough , especially with the wrong GM like myself who reads the rules literally.
Would the ghost touch property apply to the 2 persistent good damage from the divine smite? The wording seems like it could go either way. The champion has blade ally, so could easily have a ghost touch weapon.

only the paladin's divine smite involves a strike, so some GMs might rule that's the only flavor that can benefit from ghost touch
