Recently I was rereading the champion's divine allies comparing some feats but when I arrived in Celestial Mount I notice that although this feat add wings to champion's animal companion it don't specify that you can fly on it.
Rereading the riding animal companions rules companions when used as mount can only use it's land speed so it's not possible to fly mounted on it and even Celestial Mounts don't allow this:
You or an ally can ride your animal companion as long as it is at least one size larger than the rider. If it is carrying a rider, the animal companion can only use its land Speed, and it can’t move and Support you on the same turn. However, if your companion has the mount special ability, it's especially suited for riding and ignores both of these restrictions.
Your steed gains incredible celestial powers granted by your deity. It gains darkvision, its maximum Hit Points increase by 40, and it gains weakness 10 to evil damage.
Additionally, it grows wings appropriate to a servitor of your deity (such as metallic wings for an archon), granting it a fly Speed equal to its Speed. It gains the celestial trait and the trait appropriate to the type of servitor it has become (archon, angel, or azata, for example).
So this isn't basically make this level 20 class feat almost useless?
Besides if a char mount a creature that's not your animal companion nothing says that you cannot fly with it just animal companion has this limitation. So if you find and train a griffon for example you can fly on it but if you try to do this with your companion this is forbidden.
Furthermore is really a balance problem allow a char to fly while mounted in it's companion? Casters can already fly or walk in the air since lvl 7 so I don't see a big balance problem in allow a char to fly with a flying creature.
But I want to know about you. Would you allow your mounted players to fly mounted on their companions? Or would deny? Would only allow if the char has a Celestial Mount like feat? Would you allow a halfling player mount over his big eagle companion like some halfling of lotr? Do you think this could break the game balance in some way?

As you yourself quoted from the rules:

So if your animal companion has the mount special ability it IGNORES the rule that it can only use its land speed when you are riding it... i.e. it can fly while you ride it.
Champion sez:
Steed Ally: You gain a young animal companion as a mount. Ordinarily, your animal companion is one that has the mount special ability, such as a horse. You can select a different animal companion (GM's discretion), but this ability doesn't grant it the mount special ability.
So, if you want to ride a flying Steed Ally, just select an animal companion with the mount special ability.

Eventually, there's the lvl 20 chavalier archetype feat.
Anyway, to me the lvl 20 feat is nice and cool... the real issue is the companion progression compared to any other class/archetype.
lvl 6- Mature ( others get it by lvl 4 ).
lvl 10- Nimble/Savage ( others get it by lvl 8 ).
Note that by lvl 10 the champion's companion is going to get its free action, while any other companion gets it by lvl 4. Ridiculous.
lvl 16- Specialized ( 1 level later than other classes, and can be choosen just once, while any other companion would be able to get it twice or even thrice ).
I mean, it's a total mess for no reason... but hey, it would get flying at lvl 20...
