I'm playing a lvl 5 Vanguard but right now my Character is a Brain in a Jar. I decided to run with it instead of making anew character and now my Goal is to make a new body. I don't think there is any obvious rules for that so I'd like to get some oppinions on what might be a fair way to decide the capabilities for my new body.

Uhhh....I'm not sure where you're finding rules for brains in a jar, but ultimately if I were your GM I would tell you to choose between playing an SRO or an Android.
Either you put yourself into a robot body or you grew a body and put your brain in that.
Basically the brain in a jar part would be pure fluff, and that's honestly the easiest way to handle this.

Well, the arms and legs are easily replaced for I think its 100 per limb.
I don't see why you couldn't in theory replace the other body parts for about the same price, Spine, digestive track, Heart, Torso, Lungs, 2 legs, 2 arms (4 if you was previously a Kasatha) and a head casing... So your looking at around 1k credits, 10% extra for organic versions.
Option B, if the story teller is willing, remake him using the SRO race from Pact worlds. Basically replace your current races stats and abilities with the SRO ones.

This is a plot event, not a mechanics question, basically. If you want to become a cyborg of some kind, and the GM approves, then great! I agree that "rebuild your race as an Android or SRO depending on preference" is the correct way to represent this. How much it costs? That depends entirely on the GM, as its a plot challenge, not a character build rule.

Anyway, I'd suggest a rebuild with one of the construct PC races, as others have suggested.
As for price, can you put a price on being a free-range brain? I mean, you probably could, but a better way of going about it is implementing that as a hook over the character's, um, head, that will be impossible to immediately pay off. They'll have to do jobs for the person who put Humpty Dumpty back together again, until the debt is satisfied (of course, "one last job" never goes as planned).

This certainly would work for a freelancer. I would kind of suggest, though, that if the player ( or whole party ) is strongly affiliated with a larger organization, like a government or religion? Probably better to just roll it into their affiliation overhead. In a technical sense your boss might expect you to pay back the cost of rebuilding your body, but if the expectation is "Continuing to do the stuff we were already paying you to do", setting it up as a separate line item would be excessive. Maybe it might be worth a demotion, or a loss of organizational status, but then again, maybe not; if the player ended up a brain in a jar because of heroically and competently doing their duty in the face of danger, well, that is something your bosses would want to encourage.
