I have a NPC with Greater Invisibility, flying next to the ceiling, standing still in a low light zone because he knows the PCs are coming. He has cast a Mislead to trick them into a fight with the illusion. One of the PCs has True Seeing: what does she see? I guess she can see that the creature is fake, but what about greater invisibility? Does the NPC glow to her eyes or does she have to make a Perc check against his Stealth before she can detect him?

Remember that True Seeing is limited to 120ft, and also remember that a Perc vs. Stealth check are opposed rolls but with an extra +1/10 DC for every 1ft. they are away from whatever you're perceiving (<---- this rule is in the Perception rules). So if your NPC has GInvis and is over 120ft from the True Seeing PC (due to a tall ceiling, or if the PC is in the middle of the room and the NPC is hiding in the top corner of the room), the +40 from being Stationary w/ Invis still applies, AND there would be a +1/10 DC for each foot away. But, if the NPC is Stationary with Invis, but is only 110ft from the True Seeing PC, the PC would see through the Invis, but the opposed Perc vs. Stealth check would be still be accomplished with a +11 to the Perc DC for the distance of 110ft. So there's still a chance that the True Seeing PC might fail the Perc vs. Stealth check even though they're within 120ft.

Right, if they're within 120ft of the True Seer and don't have a feat that gives HiPS or Hellcat Stealth or something, then they would still require some sort of mundane means for performing a Stealth check, like hiding behind the chandelier or something.
