Two questions:
1: Can a PC (or NPC for a GM that is a stickler for the rules) Wyrwood, who have the Construct type, have Construct Modifications done on themselves?
2: Assuming the answer is yes, and assuming they meet all the prerequisites to upgrade a Construct themselves, can they do it without outside help?

1) Yes, they can only be performed by the construct's creator though.
2) No.
A modification can only be performed while the construct is inanimate or nonfunctioning.

Even if there are rules on this, they wouldn’t apply to Wyrwoods, as they have complete free will, to the point that they killed their race’s original organic Wizard creators, despite the fact that the rules say a Construct is under the control of the one who created them. This is pretty clear to me that they don’t follow the normal rules for Construct creators.

Let me clarify then, there are only rules for creators performing modifications on constructs they've created.
Performing modifications on one's own construct requires the Craft Construct feat, and the creator must pay any additional crafting requirements and/or costs associated with the modification. Completing a modification requires 1 day per 1,000 gp of the modification's base price (minimum 1 day).
In order for another person to modify them, you'd need to find rules allowing of such (none exist afaik).
Also note, wyrwood's create each other, if you're going to bring in the lore of their race, don't ignore half of it.
When the wizards forced the wyrwoods to fight each other as proxies for the wizards themselves, the constructs instead killed their creators and stole the notes on how to create more of their kind, allowing them to perpetuate their race.
This is why Lifecrafting exists.

And thank you for that feat. It further proves my point, as nowhere does it say you have to had created the Construct you are turning into a Wyrwood, which means you can modify Constructs that you didn’t create.

Where does the lore say that the creator doesn't have any special control over them? Killing their creators != their creator not having control over them.
You are correct that it doesn't say that you had to have created the construct you are making into a wyrwood, that doesn't mean that you can use construct modifications on constructs that you haven't created though. It means there's a feat to modify a construct in a specific manner, and only for that purpose. It does not allow you to use construct modifications on constructs you have not created.
