Looking not for mechanical optimization, but story bang for my deity buck. My DM will find a way to work my cleric’s faith into the story regardless, but which deity selection would make his job the easiest?
Norgorber seems right at home with the themes here, but I’ve vaguely heard that evil PCs kinda cause the plot to hiccup near the end... which deity do you wish YOUR cleric player had chosen?

I'd still say, playing a Norgorberite is going to be problematic come book 5.
A Pharasmin might look skeptically on a certain development which could also be a hindrance in this campaign.
All in all the AP is pretty religion-agnostic, though.

The Player's Guide lists Abadar, Cayden Cailean, Norgorber, and Shelyn as the most widely worshipped gods. Calistria, Iomedae, and Kurgess are also listed as having sizable groups of worshippers.
If you're using campaign traits some of them suggest connections more tailored to the character. For example Rising Star is a natural fit for Shelyn. Disgraced Noble fits well with Calistria.
My character in WftC has the Young Reformer trait and worships Milani. While she's completely onboard with Milani's agenda ideologically, she's more of a pragmatic incrementalist because she fears Taldor might go the way of Galt if too much destabilizing change happens too quickly. She's willing to accept half a loaf right now and back Princess Eutropia rather than insisting on nothing less than a whole loaf and risking a blood bath.
My character isn't a cleric though so that could make a difference in some cases.
Come to think of it, this might be an AP where the Separatist Cleric could have some very meaty RP potential.
