Ship is explicitly an option for Animate Object, and it gets construction points that are enough to make it fly (40 ft and it's a no-con creature so it can run forever making it 160 ft per 6 seconds or 18.1818 miles per hour) and have hardness 15 and NA +4. Sure by the time you can afford this you can also teleport, but an airship is fun.
The real interesting part is it's a creature now. This means it can be buffed, given magic items and get construct modifications (Ultimate Magic) and you don't need much of a crew as it moves under its own power 24/7 (though navigation may be an issue). You can turn it invisible (create a resetting trap within) which may not get the occupants, but will get all the cargo and lets you park it. Giving it a brain gives it 13 feats, just dumping them into Run, Extra Traits (Wanderlust and Following Breeze) and 5xFleet brings you to 40 MPH, and 2 skills (likely spending one on Knowledge: Geography and Survival to allow it to travel 24/7 without a human to guide it). Burrowing Armor (you can add it to the construct directly) lets it go underground (You shouldn't need to worry about air for shorter travel, portable hole). Anything else interesting to do with it?

I wonder if the DM can be persuaded to make it an intelligent item cohort, and grant it levels in sorcerer or wizard or something useful? Cleric maybe, so the boat can cast circle against evil and sanctuary and healing spells?
Basically if this thing is becoming intelligent, it should learn to do some neat things shortly thereafter.

For record's sake, we're looking at casting Animate Objects on a ship in conjunction with a Permanency spell, which will cost 15,000gp, and then casting Awaken Construct, which costs an additional 2,000gp per HD of the awakened Construct, or 26,000gp. Assuming the party Wizard is taking care of all the casting, you'd need to be level 14. Assuming this a group project and the cost is split 4 ways, this is actually a pretty affordable and awesome task!

Actually I meant using Ultimate Magic's rules that let you build them with Craft Construct. It's cheaper (30,000) and not undone by Dispel Magic, though it requires Craft Construct.

Ship is not listed under Animate Objects.
There is a ship listed as an Animated Object. As a colossal object, you need a caster level of 32 to cover it. This ship already has the CP used, and only goes 30', not 40' fly.For a well worked out flying ship, see my post here. That thread goes into a lot of detail on flying ships.

Ship is indeed listed under Animated Object in Bestiary 1 (Size: Colossal, Sample Object: Ship), but that's pedantic. You only need 11 CL to animate an object with Craft Construct, there's no requirement for a higher CL for large ones. Not sure how you figured the sample Animated Object has already spent its CP: The stats there aren't even taken from any Paizo source (it's not in the bestiary or PRD), it's just the given frame for a medium Animated Object advanced to 13 HD by d20pfsrd (which is how the official stats should work, but Paizo only printed how to make the stat block, not the block itself) to save you time calculating it yourself.
That reminds me, I need to put a post on the playtest forums so the "increasing size doesn't increase speed" problem isn't repeated.

Faster speed is not one of the CP abilities that says it can be taken multiple times. Makes absolutely no sense, but it's RAW. No ranks in fly and low maneuverability hindering docking is indeed a problem, though the brain can fix that (Survival alone lets you avoid getting lost, so you can replace Knowledge: Geography with it, or boost the now existent intelligence and have both).
As for the ship's cost, if you're a wizard it's not too hard to make one via Fabricate and save some cash. Between your 25+ intelligence (starting 18, 3 level ups and +4 headband) giving a +7 bonus, Crafter's Fortune (+5), Heroism (+2), getting the Cleric to cast Guidance (+1) and hiring some shipwrights to give you a crash course via Aid Another (+6 for less than 1 GP) you can easily hit DC30 for craft (which has no trained only clause). Going by Stormwrack's (3.5, but I doubt anyone is seriously going to argue it's not representative of a general fantasy sailing ship's size) map of a sailing ship and dimensions you've got enough area at CL12 to make one (or if you don't, you can do definitely do it in two castings for sure. You paid the hirelings for a full day of labor so you might as well get them to help you for a full minute.)

Tears to Wine can give you +5 as well. As Azlanti Pendant can add +10.

It's not that it says that, but compare these:
Burn (Ex, 1 CP): The object gains burn (1d6) with its slam attacks. This can be applied multiple times. Its effects stack.
Faster (Ex, 1 CP): One of the object’s movement modes increases by +10 ft.
One of these says you can apply it multiple times and what happens, one doesn't.

Huh. Does that mean that RAW you can't even take it for DIFFERENT MOVEMENT TYPES???
I think that's right by RAW.
Now, on things you can do. It should be possible to mount a horn section on your awakened animated ship, give it a rank in perform (wind instruments) and have really loud theme music playing as you strafe your enemies from your ship.
Paint or carve your likeness on your ship, use majestic image and intimidate the hell out of anything.
Possess or magic jar your ship in order to cast personal range spells on it. This would also work to effectively give it a fly skill without awakening it.

I like the first two ideas, but this one does leave you vulnerable to dispel, half a mile up that can be a problem. If you go this route, I'd consider treating different sections of the ship as being unique possessible entities, so you can enchant the bow, the main beam, each mast, the hull... It's a bit more expensive, but if they dispel one or two sections you lose some altitude each round instead of free falling.
On the other hand, treating the whole thing as singular you might be able to do something interesting with an enlarge or reduce person if anyone has a creative way to classify it as humanoid or alter what those affect... Perhaps take it as a familiar and use the share spells tricks?
