Is there a list of things the Obsidian app gets wrong from the actual Pathfinder ACG anywhere? I had another 'that's how the app works' moment this week (apparently, if you give something the Fire trait, you automatically give it the Magic trait at the same time). I'd really like to head off any further confusion, but if I search for anything with 'Pathfinder' in it, I get trucks.

I very much doubt there is. There are many, many, many bugs in the app, and nobody appears to be compiling them. You could look at the forums, but I'm not convinced it would do you any good. At some points in the past people have compiled a list of current issues, but they'd be well out of date now.
There's a few very specific rules issues which they've put a lot of thought into addressing and/or getting right, but there's many more corner cases which they simply haven't thought through at all. In general, I wouldn't trust the way the app handles it to be correct. If the app does something differently to how I'd expect, all it would do is at most make me stop and think about whether it should work that way. If it then wasn't clear what was correct I'd come here to sort it out.

It certainly has some issues, but the only mistake I think I've encountered so far is that it lets me apply the Sage ally to Arcane skill checks, rather than just Intelligence checks.
They may or may not take the time to release new updates correcting the rules. I suspect not: they'll spend their programmers' time on new content that will make more money, not on optimizing the existing game. It's probably one of those situations where we'll have to accept that it's never going to be a perfect adaptation.

If your character has the skill Arcane: Intelligence +X then your Arcane checks are Intelligence checks, so Sage is a valid play there.

I was not aware of that. I'll have to review the rules before I play on the tabletop next.
