Our party consists of an Alchemist, Witch, Samurai and a Cleric. Specifically I was looking for ways the Alchemist (a ranged bomber type) and the Witch (Debuff Invoker) could work together to destroy there enemies. What are some good low level spells/bomb combinations or something we could pull off together to control and terrorize our enemies.

I've never played a witch, so I can't speak much about that. My gut instinct tells me that Evil Eye to tank their saves is going to be your bread and butter and Ill Omen is great, too. Slumber is a bit looked down upon, but that's because it's so damn good. Blindness/Deafness seems a brutal thing to land on an enemy caster because it goes against Fortitude.
Great early bombs are Frost Bomb and Tanglefoot Bomb. The alchemist will want to take Frost Bomb sooner rather than later anyway just to have a different damage type. Staggered seriously slows down melee combatants, especially once iterative attacks become common. And Tanglefoot Bomb can potentially entangle a whole bunch of enemies, shutting down early-game casters (because of concentration checks) and massively debuff everyone else. And if the directly hit enemy fails their Reflex save, they literally can't move, it's great.

Tanglefoot bomb will make touch attacks easier. Similarly adhesive spittle, and frostbite can support one another. Rime frost bite is even better.
Ill omen debuff bomb.
Shadow trap will keep you both free from attacks.
Blindness/deafness make people way easier to hit.
Boneshaker to position for a clear shot.
Basically, if you are weakening enemies so others can shine your doing you job. Most of my 9th level caster debuff and control until I ask "can I do the the thing now?" If people say yes I drop my ice tomb, chains of light, mass suggestion etc.

The slumber hex is the next best thing to a kill. Sometimes better if you want to take prisoners. An alchemist's bombs often do enough damage to KO enemies on their own - tanglefoot bombs etc. still do the full normal bomb damage.
It will often be better for you to do control, but if you need to do damage yourself spells like snowball and ice spears are on your list.

It sounds like we can both do a lot of control, is our role essentially setting up the right conditions (ie web, entanglement, etc) for our melee warriors? Can't witches finish opponents off as well?
They sure can. You just asked about cooperation with an Alchemist, and since alchemists are great damage dealers I think people gave you tips on how make your witch into a controller since that would synergies well with the alchemist.
There's a guide called A witch's guide to shutting enemies down. Maybe it will help you.
At low levels, the Slumber hex is probably one of the best way of finish opponents off. And then I'm not talking about one of the best ways for a witch, but one of the best ways in the game. And Slumber continues to be useful at higher levels too, though it wanes in power when you start fighting more dragons and other monsters who are immune to sleep.

I didn't know Tanglefoot bombs did actual damage? I thought they just imposed conditions on enemies?

Unless a bomb specifically states that it doesn't deal damage (Dispelling Bomb) or that it deals less damage (Madness Bomb), it still does the full bomb damage, Fire by default. In fact, if an enemy doesn't take any damage from the attack, I'm pretty sure it's not affected by the conditions either.
