Okay a unique situation has occurred, I have mental acuity, and im lv 11 so taking this at lv 7 i have a +2 inherent bonus to my intelligence already, but a Tome of Clear Thought +5 has also made itself apparent to me as well, so here are my two questions.
If I read the book do i get the +5 inherent bonus for a total of 7, or do I only get the benefit of +3, or does it just override the previous +2 and I gain +5 total.
No matter the answer for the above, does the bonus I would gain from later levels from Mental Acuity still come about? Like at 13th level will I get another +1 Inherent bonus and if not then does it mean Mental Acuity becomes useless?

You'd use the higher of your mental acuity bonus or the tome's bonus, they don't stack.
"Bonuses are numerical values that are added to checks and statistical scores. Most bonuses have a type, and as a general rule, bonuses of the same type are not cumulative (do not “stack”)—only the greater bonus granted applies.
The important aspect of bonus types is that two bonuses of the same type don’t generally stack. With the exception of dodge bonuses, most circumstance bonuses, and racial bonuses, only the better bonus of a given type works."
