The Guide says that you have to follow the Sanctioning documents that are included with the module's chronicle sheets. Which means that only the APs and 64pg modules allow campaign mode to be used.
The Sanctioning documents for Thornkeep, Emerald Spire, the Free RPG Day modules and the older 32pg modules do not allow campaign mode.

Seems like a bit of a long shot given that there were other unintentional changes in the document as well, but our fingers are crossed here also. It would be lovely to be able to run some of these modules in campaign mode and be able to give credit to the PFS players without making the PFS-averse players have to learn and abide by a whole new set of rules to solve problems they don't care about and will never encounter. My wife is really hoping for an emerald spire campaign mode, herself.

Apologies for the necro. I just realized that modules can only be played in campaign mode if specifically designated as such in the sanctioning documents, which puts the kibosh on my ability to run some of the high-level ones. Is there a list of which modules have been designated as playable in campaign mode?

I know Plunder & Peril is. I'm starting it on Sunday.
Correct, Plunder & Peril has campaign mode. IINM most (all?) 64 page modules have campaign mode.
The 'Masks of the Living God' series is also.
AFAIK this is not correct. There were some people lobbying to get this implemented, but I don't think this has happened (yet).
