It used to be I could be at the bottom of a thread and click on "Sign in", and after I signed in, I would be shown that same thread. Now I get a different login screen, and placed in the forum thread list instead.
Also, when I click a user's name, I should go to their profile, no log in required. Yet when I click one user, I get a request to sign in, followed by a screen
"You have made too many requests for the same page too quickly.
Please wait a minute before trying again."

What changed? Can it be fixed?

I suspect what we are seeing here is a rollout of at least some part of the new web interface codebase that is known to be in the works. The new sign-in screen (with an option to create a new user account) is probably intended - the ending up at the wrong page is probably a bug. That's the behaviour you see if you try to follow a link that is somehow malformed.
When I get the login prompt screen I have, so far, ended up at the expected place after logging in, so it isn't a universal problem. I don't see the problem you report when clicking on a user name, but in the past I have seen that "too many requests" on occasion.

I'm having issues as well. Google Chrome won't automatically sign me in. It only remembers my password and doesn't auto-fill my e-mail. It's getting very annoying to keep putting my e-mail in that box every single time I want to log-in. Can Paizo fix this with a checkbox for "log me in automatically" or something?

The problem I have is that the log on boxes are now in a pop up which is almost impossible to access using my smartphone. The pop up "drifts" as I attempt to adjust screen size.

When giving us feedback like this it's very helpful if you can include which smartphone and platform as well as the browser you are using.

Well, somebody did something right. :-)
When I went to log on using my smartphone last evening the log in proceeded as it should have. There were no problems with the log on box jumping around and out of sight.
Yeah, we made some tweaks with the most recent release to try to address some of these issues (they can be a bugger to test). Glad they are working well for you!

The problem is still here.
I did a little checking, and this is what I noted...
The sign in clearly mentions the thread in its link, but actually logging in fails to return to the thread.
For example, the sign in link at the bottom of the page is:
https://secure.paizo.com/cgi-bin/WebObjects/Store.woa/wa/signIn?path=thread s/rzs2t9q0
When I created thr following URL:
http://paizo.com/threads/rzs2t9q0
it takes me to the start of the thread.
Clearly, the sign-in function somehow fails to get to the correct thread.

Also, using Sign In to Post Reply (from the bottom of a thread page) still goes to the forum list.
And while I haven't seen the particular "Your search didn't return any itmes" bug you describe, I have seen the same error message when I click on my real name (NOT this avatar or any character avatars) in my Aliases tab. But that has been true ever since I started using Paizo messageboards -- it certainly started way before January 20.

Since we're performing thread Necromancy, I should take the time to answer a question asked in one of the old posts and not answered: As to which browsers and devices this happens on, although I haven't done an exhaustive test series, it so far seems to be all. Tried Firefox (many different versions) on PC (Windows 2000) and more recently Mac (both El Capitan and High Sierra), and Chrome on Samsung Galaxy S4 (Android). I think I have also tried Safari and/or Chrome on Mac, but can't remember for sure.

Wow. New interface style.
When I am at the top of the page, about 1/3 is the new header is a large font.
When at the bottom, about 1/2 is the new footer in a more reasonable font.
That'll take some time to get used to.
In the meantime, with all the new stuff, my login issue still has not been fixed. :-(
