I was just hoping to get a clarification on the interaction here.
I understand the rules for poison, and I understand the rules for clustered shot. My question is, if I use clustered shot and all my arrows have the same poison, does the target make individual fortitude saves as normal? Or does the poison, like the damage, apply all at once for a single massive dose and therefore a single high dc roll?

So firstly, this blog on poison will probably help some.
Unfortunately for you, the way I see it poisons and clustered shots interact in no way. Clustered Shots only affect how damage is reduced by DR. Technically, it doesn't even apply to hardness (which is basically the same as DR but usually only for objects).
By the rules, Clustered Shots has no effects on poison. So it would work the normal way, because Clustered Shots wont modify it.
I think there is a feat similar to what you want to do in the new Dirty Tricks Handbook though.

By the way I understand it, each poison would take effect as soon as the hit is scored. Each time the creature fails a save, the next one gets the increased DC, stacking for each fail. Then next round the creature would have to make a save at whatever the DC is up to for each active dose.
Which is exactly how poison normally functions

Only one save is made on the poisoned creature's turn is per active type of poison, not per dose.
Claxon, thanks for the link to that blog, it had been a long time since I read it. I'm afraid I've been mis-remembering a bit - forgot initial damage hit every time you fail.
