I'm interested in playing a mage/rogue hybrid and was quite disappointed that no such class made it into the advanced class guide. Does anybody know of a decent homebrew/3rd party option that marries these two classes well? I'm hoping for something not ridiculously overpowered with a good deal of flavor options, not just crunch set up for optimizers. I'm aware of the arcane trickster prestige class, but that's not quite the flavor I'm looking for. I want more of a sneaky master of illusions with lots of skills and social options.

There's the Beguiler if you're interested in a mage-rogue hybrid. That conversion there was developed over on the conversion boards.

Have you looked at the Arcane Trickster Prestige Archetype? It is basically the Arcane Trickster prestige class turned into a 20 level base class.
(Note: in spite of the name, it is not an 'archetype' in the sense of the Advanced Player Guide 'archetypes'. It is a full base class.)

I'll throw another vote in for the beguiler, sounds perfect for what you're looking for.

Check out Bard archetypes anyway, because Bard has SO MANY archetypes that I can't even keep track of them all, but I do know that some of them trade out a lot of Bardic stuff and have significantly different fluff, so you might find what you're looking for after all. Archaeologist completely trades out Bardic Performance and eventually gets you some Rogue Talents and Trapfinding in all but name, thus letting you do the Indiana Jones schtick. Archivist trades out parts of Bardic Performance to be a different type of professor (one who might actually be able to get tenure). Sandman gets a mixture of the schticks of Indiana Jones and WarCraft III Spellbreakers, and even a little bit of Sneak Attack (which you can improve using the new Accomplished Sneak Attacker feat in the Dirty Tactics Toolbox).
If you're willing to substiute Mage-Rogue hybrid with Alchemist-Rogue hybrid, look no further than the Investigator -- blend the schticks of Sherlock Holmes and Dr. Jekyll. If you want more emphasis on the Dr. Jekyll and Mr. Hyde aspect blended with Dr. Moreau, go Vivisectionist Alchemist instead.
If you're willing to substitute Mage-Rogue hybrid with Psychic-Rogue hybrid, go Psychic Investigator (needs further study).
If you're willing to substitute Mage-Rogue hybrid with something that NOBODY EXPECTS, go Inquisitor, and you can even get Sneak Attack with the Sanctified Slayer archetype.

Wizard/fighter/Eldritch knight is to the magus as wizard/rogue/arcane trickster is to the X-class. Does that sound right? Going bard sounds like a compromise to me. Sound like a fun home brew. Maybe I'll work on something.

Exactly. That's why the beguiler that SylverFox posted was absolutely perfect for what I had in mind. I am absolutely in love with this amazing piece of homebrewing art!
