Assume for the moment that I am playing a character that has a natural attack, and have an Amulet of Mighty Fists with the Holy weapon special ability, and a Body Wrap of Mighty Strikes with an enhancement bonus of +1.
If I make one attack with my natural weapon, can I get both the +1 bonus and the Holy special ability on the attack? Or are both considered enhancement bonuses and thus they do not stack?

Mechanically, I've assumed these work together because they aren't expressly restricted per RAW.
That said, abilities applied from the 2 sources would overlap, so just don't put the same ones on both.
Further, (although I don't have a quote) it's been made clear before that nothing allows you to break the +10 cap on weapon/armor properties.
In short, you get both.

My initial thought was that they are both enhancement and wouldn't stack. But the following notation regarding Magic Weapons changed my mind...
2 A weapon can't have an enhancement bonus higher than +5. Use these lines to determine price when special abilities are added in.
The notation applies to weapons with cumulative bonuses 6-10. The wording certainly implies that special abilities are not categorized as enhancement bonuses. And leaves the impression that weapon special abilities must be a distinctly different bonus type from enhancements. If they are different bonus types, there is no stacking conflict with your suggested usage.

Yes - but there is no need to put a +X enhancement bonuses on the AoMF, as you need at least a +1 on the body wrap before adding special properties (like flaming or vicious).
So there is no problem if you combine a +5 Body Wrap with a Flaming/Brilliant Energy Amulet of Mighty Fists...
But it seems silly to invest 75,000 on a +5 body wrap to only enhance a single attack per round. Especially, when you could get an +5 Allying Cestus for just 72,305 gp and transfer, as a free action at the beginning of each turn, all of that +5 enhancement bonus to your own unarmed strikes - and it remain applicable unt the beginning of your next turn, when you can do it again.

It's not just a single attack per round... it's based on BAB.
However, due to its limited uses per round, it is a good idea to put enchantments on it which don't need to be used multiple times to be effective. One of my favorites is Phase Locking.
Allying may work in some situations, but some GMs may veto that reading of "ally". Also, it's not usable if you're polymorphed into a non-weapon using creature.
