Actually, your Favored Class bonus from levels 1 to 6 (all 6 levels) would need to be applied to that bonus in order to receive the extra Aracana.
You cannot simply select it once at 6th level and suddenly say "I have it" thats not how the bonus works. You wouldn't pick up the hp bonus at 6th level and say you have 6 bonus hp would you? Not unless you selected it at all the previous levels as well.
Every level you can pick 1/6th of an arcana, once you have taken this favored class bonus six times you will have 6*1/6=1 Arcana, at that point you can pick your one extra Arcana. So you don't have to pick this favored class bonus six times in a row, you could also alternate it and take hp at uneven levels and 1/6th an arcana at even levels, resulting in your first extra Arcana at level 12. So make sure that you keep track of what you picked so far.
So to be frank, levels 1-5 I would basically be bypassing my favored class reward in order to reap the bonus at 6th?
Pretty much this yeah. You get 1/6th of an arcane rounded down, so you don't get a thing until you've used it 6 times.

It doesn't need to be selected in order, just has to eventually hit a total of six.

That's true, and you're right that doesn't come across in my post.
After taking the bonus a total of 6 times you would get the extra Arcana, though you could take it 6 out of 20 times through out the course of the character not taking it for the 6th time until level 20, which would be when you finally gain access to it.
