Hooray for Monks and Ninjas! Regarding the original question, getting an extra die of damage for beating the opponent's AC by 10 doesn't sound bad for attacks on regular AC. You might want to discuss not using this rule for touch attacks though. You could also consider using regular AC to calculate the extra damage even if the attack was a touch attack. That way armor would still protect you from Scorching Ray a little bit.
Two interesting side effects of this rule would be to make True Strike better (especially for a Magus) and to enhance the value of high AC. I guess it would also (very slightly) devalue Power Attack and boost Smite Evil a little.

If it adds base weapon damage again, I don't foresee this being an issue.Especially if you treat it as a separate bonus (which it should be).
That said, it will by far favor monsters rather than PCs, and basically punishes low AC people, who really can't take the additional punishment, not the standard melee faire in the group, who should already have reasonable ACs.
