There's no exception mentioned in the rules (that I'm aware of), so an attack against a were-creatures would still incur that -1 penalty to damage when using a silver weapon.
It's an innate property of the material, regardless of who you're stabbing with it.

Also keep in mind that silver bludgeoning weapons do not have the damage penalty (nor do mithral weapons).

But as VRMH said, the -1 to damage is a property of silver weapons, regardless of the target. The advantage against lycanthropes and other silver-vulnerable creatures is the ability to bypass their DR.

..and sometimes their regeneration abilities.
