I am a little confused about the Spells per Day rules.
I am creating a Druid, but I think this question applies to Wizards and such as well.
For my Druid, I get 3 0-level, 2 1st-level, and 1 2nd-level spells per day. My question is, can I choose a completely different set of Druid spells from the Core Rulebook each day or do I need to populate a spell book with some that I want and then choose from that subset each day? If it is the latter, how many can I put in my spell book?
Is it different for a Wizard?

Clerics, Druids, and a few other divine casters have access to all spells of the appropriate tier when they reach appropriate level to cast them. You are limited to using only your allowed Spells per Day by the charts provided with your class. Those spells must be selected and prepared each day. You can pick anything on your spell list. I suggest short-listing a few and keeping a spell card handy.
Wizards, Alchemists and some other arcane casters need to have a repository of spells they study. They can only prepare a certain number each day and those can be chosen from the spells they have acquired. There are specific rules for how such classes can gain access to more spells. (Copied into the spell book from a scroll, another book, gained while leveling, etc..)
Edit: Alchemists aren't really arcane casters per se, but they can convert formulae from arcane tomes that are on their list.
Edit 2, the Re-Edit: Also, your 0-Level spells function differently than 1st level or higher. You can cast them at will, but you can only have your Spells per Day available. You still have to prepare them (pick a few), but unlike higher level magic, you can use them freely without expending the slot.

ok. Taking your feedback, I did some more digging and I see what you are saying. Wizards actually get a number of spellbook slots at each level that is greater than the spell slots that they can cast each day. So they might choose 2 spells for their spellbook, but they can only cast 1 of them in a day.
The Druid spell book is essentially the Core Rulebook.

I am not sure if PoJo72 has a correct understanding of the wizard and his relationship to his spell per day and his spellbook.
It sounds like your Druid is a 3rd level druid so I will assume your wizard is also a 3rd level wizard.
I have a spellbook that contains spells that I can pick to memorize for that day based on the number of spell slots that I have. The number of spells in my spellbook has nothing to do with the number of spell slots that I have available each day.
Assuming an 18 intelligence for the wizard, you should have all the 0 level wizard spells, 9 1st level wizard spells (7 at 1st plus 2 at 2nd), and 2 2nd level wizard spells. That is also assuming at 2nd level that you opted to take both of your spells gained at 3rd level wizard as 2nd level spells.
With the 18 intelligence I can choose any 4 of my 0 level spells that are in my spellbook, 3 of my 1st level spells that are in my spellbook, and 2 of my 2nd level spells that are in my spellbook. This number can vary based on schools of specialization and other archetype choices, but we will keep it simple with the above numbers.
Does it make more sense to that point? I really hope that I am not patronizing you by breaking it down to such a basic level, but it seemed like you had a few things still in error based on your comments.

Wizards can add more spells to their spellbooks, by finding sources and copying them to the spellbook. A first level wizard can know dozens of spells, thus having them in their spellbook, but can only prepare so many spells per day.
Druids and clerics can prepare their spells per day from any spells on their class spell list, yes.

My character I am creating is a Druid. I have not created a Wizard, I just had the question based on reading through the book.
For when I do create a Wizard, where does it tell me how many spells I can put in my spellbook at each level? I am sure it is right in front of me, but I am not seeing it. All I seem to see is how many spells I can prepare each day.

You get two "free" spells to add to your spellbook with each new level of wizard. Then you can add spells to your spellbook as mentioned here under the section writing a new spell into a spellbook. The only limit is time and gold. My 3rd level caster has about 20 or more 1st level spells that he has added to his book even though he can only cast about 4 to 5 of them per day.

Wizards can know an unlimited number of spells so long as they have the gold and time to put them in their spellbook. They get 2 free per level and add additional spells as described in the rules linked in Hendelbolaf's post.
A druid knows all spells of any spell level he can cast.
Both have a set number of spells per day they can cast that they must prepare in advance from the spells they know.
