Encountered a swarm of crows and several characters were blinded by scratches to their eyes. Our GM felt that we needed a cure blindness spell because "blindness" wasn't covered by cure wounds spells. I contend that because it was from a physical wound it should have healed by cure light or moderate. So should cure wounds spells heal blindness from a physical wound or not.

If it were simply a physical wound, then I would say yes. But that doesn't appear to be the case
The murder of crows has an Ex ability that causes the blindness which specifically states you must use Remove Blindness to get rid of it. So the fact that Cure X Wounds doesn't mention blindness is irrelevant; the extraordinary ability states what must be used to remove the effect.

As a DM, I wouldn't even allow cure blindness if the wound was serious enough. Magic shouldn't fix everything.
Actually Magic should fix a lot of stuff, sometimes you just need more powerful stuff... if you were doing this for Remove Blindness, atleast consider allowing the Regenerate spell to fix the problem.

No, Cure X Wounds will not and should not heal the blindness. It even says in the ability description that it is cured by Remove Blindness. That is clearly the primary way to remove the penalty. Other spells, such as Heal, also clearly state they remove blindness. You need a spell or effect that specifically states this. Cure X Wounds only heals HP damage.

I always set limits. In this case after reviewing it, a Remove Blindness seems quite appropriate however if you get stabbed in the eye. It's not much of an eye anymore. Anything less than a Wish will not regenerate it.
I oftentimes even restrict resurrections to once per player.What's the point of killing the villain if he will resurrect in an hour once his cleric finds out?

I'm guessing your logic here is something like this
- If a crow scratches my arm Cure Light Wounds will fix it. If a crow scratches my eyes Cure Light Wounds will...?
I see where you're coming from unfortunately this is one of those instances where the rules don't perfectly mesh up with logic and the rules are quite clear.
Houserules are always an option but that would be on the DM.
