A couple of ideas, off the top of my head:
There are lots of dramatic places to do it. At the Crown of the World isn't bad, but it might be narratively interesting to wait until the last chapter.
The story moves along just fine, since the characters are also heirs. Possibly better (depending on the group), since they have a personal reason to go, and aren't just babysitting her.
However, if anyone took a trait connecting them to her, and has been working on the relationship, be careful. You'll be wiping out a trait benefit and negating all their work. My plan is that NPCs who die after the relationship boon has been achieved can keep it, as long as they carry a memento, and the trait benefit can be transferred to another NPC they've bonded with over the adventure.

I am the GM. No malice is meant. It's a matter of one of my players and his character. He's not a good role player and he's been pursuing (and laying claim to) her but it is not a good match and he takes none of the hints or hooks I lay out for him and I can't cut off the "Romance" without angering him or having him throw a passive aggressive, snarky fit.

In that case, I have different suggestions:
1) There is a thread elsewhere on killing players. I can't recommend this, because you may go to jail, but it's a solution.
2) Kill off his PC.
3) Talk with the player: if Ameiko outright spurns him they can go the "antagonist" route. One of my players is going that route with Sandru, and it's a blast.
For the record: I have no intention of killing Ameiko. One of my PCs is playing her little sister, and would make a very, very bad empress.
My problem is Shalelu: the character is really flat, for me. She looms. She is imposing. I just can't make her interesting to my players. Any ideas?

Hey, you don't need to kill her off. Just drive *him* off!
- Have her start spending hours telling the PC about the boring parts of how her day went, or a bunch of gossip about people he doesn't know, and then get all grumpy when he doesn't show any interest.
- Or he says something to her, and she gets angry at him, and he can't figure out why, and she won't tell him because he should already know.
- Or she starts to get jealous about all the time he's spending with the other PCs, and decides they need to sit down and have a long talk about where this relationship is going and how he needs to decide where his priorities are.
I'll bet your bad role-player won't be up for handling much of that action. ;)

I love this idea. Other things Ameiko could do:
She could try for the antagonist boon from the PC while he is trying for her companion boon. (I've been in that relationship.)
Convert to Evangelical Shelynism, and talk about nothing but Shelyn every chance she gets. Every sentence ends with the words, "by the beauty of Shelyn" or "if Shelyn wills it." "Have you accepted Shelyn as your personal savior?"
In Hongal, start talking about how much she liked the Prince's ruling style. The two of them take long walks and discuss the "proper" way to treat servants.
She starts wearing cat ears everywhere and making little heart shapes with her hands whenever she looks at the character in question. In Kalsgaard, she starts spending a lot of time in leather shops and asks the character "which whip he likes more," for no apparent reason. She encourages him to get "Constitution bumps" at every opportunity.
(Stealing from Jason Aaron): "You should know that I do not plan to have many children. Five should do. And I would like to get started soon, but I must be married first. Obviously, however, as Empress, I will have many duties. You do not mind being a stay-at-home father, do you? No royal consort has ever been an 'adventurer.' We will simply rule Minkai together, and our friends will tell us of their adventuring lives."
Or go exactly the opposite direction: Ameiko "tries for the companion boon" with all the PCs, if you know what I mean. "It is acceptable for an Empress to have many consorts. They, of course, are dedicated to her for life. Stop being a consort? Of course. Where do you think eunuchs come from?"
In my campaign, Ameiko sings constantly, about every little thing she does. "I'm riding in a wagon, bumping down the road. Riding in a wagon, with a heavy load." "It's my turn to wash the dishes, cuz the barbarian always breaks them and the ninja is no where to be seen at cleanup time, yeah, yeah, yeah." She's basically Zooey Deschanel, turned up to eleven.

Have you considered talking to the player out of game. Also if he acts so childishly when criticized do you really want to continue playing with him?

So you kill a plot essential NPC, because you can't deal with your players? Great going. :-/

My problem is Shalelu: the character is really flat, for me. She looms. She is imposing. I just can't make her interesting to my players. Any ideas?
I also have been running into that problem. She is really kind of this imposing, stoic, statuesque elf... very difficult to make interesting.

I make her funny using her terseness, enigmatic nature and lack of tact.
There was a moment a while ago, where the party was speaking to an NPC. The NPC implied that the male elf cavalier and Shalelu were "mates" because they were both elves, and the cavalier quickly shot him down, denying the whole thing. Shalelu thought on it for a moment and said, "In a way, that's a compliment" and then left-- leaving the party baffled.
Recently, after befriending the yetis in the Path of Spirits, Shalelu was speaking to a yeti-- and the party was curious, so they went over to see if she knew aklo or what were they saying?
Shalelu was saying words ("arrow") and then the yeti was whargarbling it back at her like she was Lilo and it was Stitch ("haarrrou"). And Shalelu is just standing there with a smug expression on her face.
From a more serious side, I try to play her like the overprotective guardian. She's first to fire, first to use military tactics, has trained the entire caravan staff to use crossbows and is the first person to interrogate new recruits to the caravan about their loyalty.

Some of the role-play suggestions wouldn't work because of the nature of the player and he's one of the only two players available to me also, he's my roommate.
Is it safe to say that the Five Storms know about the resurrection power of the seal?

Put Shalelu in places where she doesn't belong. That mkaes pergect opportunity to roleplay her as more complex character.
For example:Forest of Spirits spoiler:I think that would be good situation to make her more interesting. One can think more ways to put her out of her confort zone (and break player's prejudices). She could be saving baby seals and if some PC is in very friendly relationship with her she could be frustrated as she can't find good words for her love poem (mumbling rhymes all day) etc.
Okay I'm bit tired now.. More tommorrow if I remember.

Honestly, just tell him that his behaviour weirds you out and you cannot deal with it. If he is a decent human being, he'll lay off it.

Have her die during one of the "Ameiko gets kidnapped again" moments.
You could have it happen during her coma in Brinewall Legacy
There's a kidnapping in Night of Frozen Shadows, at Notoriety event 11.
There's a kidnapping in Hungry Storm, at area O.
You could do it in Forest of Spirits during the Five Feasts of Hongsal.

...Or you could just kill the character. The player may be your roommate, but that shouldn't mean they have immunity to dying. Once in a while we all need to be reminded of what it is to lose our character.
I very nearly fed my roommate's beloved character to a lizard a couple weeks ago. >:3

Have her take the PC aside and explain how the reason she and her group stopped adventuring all those years ago was because they ran afoul of a terrible lich. They know all share a terrible curse that not even the most powerful mages/cleric they could find were able to remove. If the person they make love to doesn't truly love them more than life itself they shall be wiped from existence as punishment. Then end with the words "Do you truly love me that much?"

Once upon a time, in a different campaign, under a faraway system, there was a similar issue. A female NPC, a brash artist PC with messed up past and a GM who had designs for the NPC which made the notion of the romance impossible.
Unfortunately for then somewhat less experienced GM, the reveal scene happening on the verge of intimacy, bore quite a surprising fruit. The NPC revealed she was a young man of female persuasion... and the PC raised the stakes coming out. The GM, somewhat flabbergasted, pointed out to the player that "you cannot do this now, there is nothing like this in your character background". The player countered that the story of his character, while 4 pages long, showed distinct lack of female element. The GM conceded.
The PC and the NPC traveled the road together from now on. The campaign rolled on toward unhappy end [1]. Everyone learnt something :)

You see, at that time I have been a firm believer in cathartic resolutions to plots - you dragged PCs through hell, to make them giddy with happiness upon escaping with their soul intact (and the body in a body bag).
(Inspired by French noir movies) Being shot to death by normals or put away into mental hospital as a vegetable, was infinitely more preferable than being dragged into reality by a nepharite, with a self ripped open like over-ripe fruit to be digested for (personal) eternity. Or becoming a self-aware canned meat product to be served your (former) family.
