Be sure to rock Profession (Sailor), Acrobatics, and the applicable Knowledges (likely Nature, maybe others).
I like to crank up Perception and Sense Motive as much as possible when I'm playing an Inquisitor, but that's more a personal love. I just don't like the idea of anything evading my notice. A boost to Perception can come from the Feather (Animal) Domain, and it comes with a hawk Animal Companion, which can be handy.
I suggest against any Archetypes unless it's just for flavor.

Depends on what you want to do. Some suggestions:
- If it' seafaring, you want to invest into the swim skill, possibly even taking skill focus in that skill. Athletic feat would also be suitable.
- If you take exotic weapon proficiency for heavy armor, you could get a plate armor of the deep so you do not need to worry about the water.
- Consider eldritch heritage for water. By level 11 you can breathe water without problems. This requires a high charisma, though.
- If loosing inquisitor levels is permissible, horizon walker 3 for water gives you a swim speed of 20.
- Acrobatics is probably a worthy skill as well. Remember, dwarves can use the skill even in armor because their speed is not slowed.
- In case elf is an option after all, spirit of water elf would be really useful.
- Piercing weapons are best to use in water, so you should pick your weapons accordingly.
- General tip: Familiarize with the water environment rules. Their is lots of useful stuff available there.
- If you choose the animal domain, you could get an aquatic animal companion. Usually I have no opportunity to suggest it, but here it might be well suited.

I´d go for DEX and use a heavy repeating crossbow as main weapon.
Vital Strike at level 7. Heavy Crossbow + magic weapon + judgment + vital strike + true strike = ship-gunner.
Only medium armor, as you can get rid of it in one minute, before you drown... or armor of the deep, but with a breastplate and good Dex you should be o.k. Take a MW Buckler and a dwarven war-axe for close work.

If you are considering multiclassing at all, Monk is a great complement. I am loving my Zen Archer/Inquisitor combo. I opted to stay heavy on the monk and am having a hard time taking more than one level of Inquisitor, though, despite how awesome that class is.
Alternately, Gozreh would be a good choice for a deity in a seafaring campaign. Favored weapon is a trident, the only one-handed reach weapon (to my knowledge). God of the sea and all that.
Any way you do it, it sounds like a very fun campaign! have a great time!
