Core Rulebook, in the Environment section under Aquatic Terrain.
There is no discussion of attacks from boats, but there is a section for "Attacks from Land" which should apply to anyone on the boat, since there isn't really any functional difference between standing on the shore and standing on a boat (if anything standing on a tippy raft would be more difficult):
Attacks from Land:
Characters swimming, floating, or treading water on the surface, or wading in water at least chest deep, have improved cover (+8 bonus to AC, +4 bonus on Reflex saves) from opponents on land.

Now that the frog is dead, Morthak pushes the corpse off the boat and climbs back in the boat. He shakes the water off himself like a dog.
I'm assuming that would take a full round.

Sure, that seems fair. Climbing at 1/4th speed is a move action, which may be the easiest way to think of climbing out of water, and removing the corpse is a standard action.

Morthak clambers out of his armor and tries to wring the water out. He then begins to check his body for leeches and other things that might have stuck to him while he was in the water.
"Don't think much of swamps," he grumbles. "Let's keep moving."
Once the group is back underway Morthak takes a few minutes to resharpen his daggers.

The old flat-bottomed boat lies hidden, concealed by reeds and nearly submerged. The boat has a gaping hole in its side just above the waterline and is upside down.

Morthak scowls. "Well, I'm already wet."
Morthak gets back in the water and peers into the hole.

With a grumble, Lars removes his armor, his blade, and his shirt, before joining Morthak in the water.

Morthak's head pops up above water.
"Anyone have rope? There's something here that can be pulled up."
I didn't buy rope because I couldn't handle the weight.
If anyone has rope Morthak will try to tie it around the box and have the group lift it out.
If that doesn't work we could try to flip the boat over or hack through the bottom.

Samantha will reach down and help get her comrades and the box up onto their raft. "Looks like there really are treasures to be found adventuring." she murmurs. "Thanks mom."

Once the box is on the raft, Morthak comes back out and begins to work on the box. He spends a couple minutes examining it, then pulls out his tools and gets to work on the lock.
I will take 20 (for a total 28) to look for traps on the box. After that if there are no traps I can take 20 for a total of 30 on disable device. Otherwise, I need to disable any traps:
disable device (remove traps): 1d20 + 10 ⇒ (11) + 10 = 21

Lars climbs back aboard and silently watches as Morthak gets to work, curious to see what water logged treasure they acquired.

No traps are found. Just hinges and locks that have corroded from being under water. Morthak is able to open it though, taking his time. As it opens, stained water pours out to reveal the following: what appears to be some water-logged food items, some clothes, and some items wrapped in cloth. Inside the cloth is a short sword that somehow remains pristine and a wand carved from elm with an ebony handle, that shows some signs of bloating.

That could be really helpful. I don't use evocation spells unfortunatly, as they cause damage to people and goods. But this one is quite useful, as it hurts only the one you target with a projectile of pure magical energy.I guess someone else should use it

You're the only one in the party that can use it without a UMD check, and nobody in the party has any ranks in UMD. Even though it's in your opposition school you can still use it normally; what schools you can cast don't affect the use of scrolls and wands.
