So this is going to be a little bit weird. So according to the reply provided here by Sean K Reynolds the "wings" are always there and they dont need an action to activate them. What i want to know is what happens when the alchemist decides to wear armor or change his armor. Does the new armor need to have modifications in order to be able to use the wings and if yes what will the cost for this type of modifications will be?

there's no mention of armor adjustments or price increases.
Your GM could impose a price increase for custom armor (as GM caveat/Homegame rules) but it should be less than 2*Price, more like 1.1*Price.

Natural wings (Ex) vs spell fly (Sp/SU) applies to things like nets, grapple/pin, a few spells like Curse of Dragonflies, and maintaining flight (aka not falling).

SKR was early on and Designer quotes are not RAW but to be considered by GMs in making decisions. That quote is really more about activating the wings (it takes a standard action for magic items) so you can move using Fly.
It is a Fantasy Game that's intentionally simpler than DnD3.5 so don't add extra stuff to worry yourself.

Its seems my question wasnt clear. Can an alchemist wear armor and still use the Wings discovery since the wings are permamanet or in order to use armor it needs to be modified (have holes in the back to fit the wings). And also can he still use a cloack? Or since the wings are there he cant use a cloack also?

Azothath linked the rules and noted that no limitations or pricing guidelines are provided. So the most basic answer is yes. An alchemist can still wear armor and cloaks and aprons. There is no additional cost nor any other limitations.

There was some added commentary that your GM in a home game may add such restrictions, but the RAW game simplifies such things.

The Exchange

It's not unreasonable for a GM to say that a captured/found armor requires some minimal modifications for unusual appendages. The cost should be no more than resizing a set of full plate to fit a new wearer (2d4x100 gp). But that would be completely up to the GM. I wouldn't make you pay.

If you're buying a new armor, the cost is included in the purchase price. (Additional payment for full plate sizing is not required when you buy a new one, it's built for you.)
