During character creation, if a character gets the same feat twice from multiple sources can the player choose a different feat instead?

Officially, no, only skill training offers a substitute. Feats don't.

Unofficially, most GMs will allow the substitution if asked, but they might pick the substitute feat themselves.

Other DMs may suggest you choose character creation options that don't lead to having the same feat multiple times.

Not hard to do.

Getting multiple of the same feat is a fairly rare thing to have happen. I think the most common one is getting Basic Alchemy Benefits from multiple archetypes which gives the Alchemical Crafting feat each time.

No, the official rules don't provide an option for substitution - feats aren't perfectly balanced well enough for that. There are plenty of level 1 skill feats that are a lot more powerful than Alchemical Crafting, to continue with the example.

Similarly, if a class feature gives you something by naming a feat, such as Shield Block, you don't get to choose to pick a substitute feat if you want something else instead.
