I have two weapons. The primary is +1 Striking and has a Ghost Touch rune. Doubling Rings (Item 3) makes my secondary weapon +1 Striking but does not confer Ghost Touch.
Fighting a ghost, how is damage resolved when I use Double Slice, Twin Takedown, or similar abilities that combine the damage of both strikes?

Consider the amount of resistance you apply if you attacked separately:
If I struck with the Ghost Touch weapon by itself, no Resistance would apply. If I struck with the non-Ghost Touch weapon by itself, Resistance would apply. Following this in quick succession, you're still applying Resistance once, and the abilities don't say you adjust Resistance applying based on what you're striking with (such as if one ignores Resistance and the other doesn't).
Double Slice and Twin Takedown are more effective if you were missing a Ghost Touch rune than if you weren't in this case, but they aren't worthless, since one saves you an action (at least after the first time you Hunt a target), and the other keeps your highest MAP on both attacks.
