With an attack, I assume? Two flat checks, then compare the attack roll with ACs, one or the other could be hit. But what to do when both could be hit (both flat checks successful, and both attack rolls)? Maybe only the target could be hit. Or just make this easy and allow both to be hit: this would be so rare case that it won't matter, and this is funnier.

This is an interesting unexpected situation. But due the Strike actions needs and affect only one target I would allow the attacker to choose depending of what creature he want to strike.
Ex.: If a Witch and his/her familiar are invisible but during a Seek check you notice their presence (finding both) due your imprecise sense I would allow you to choose what target do you want to try to Strike (if is the tiny or the medium).
But if you only detect just one of them I only allows to strike only the detected creature without choice.
As homebrew I may also allow to hit both in case of critical (but without doubling the damage) even if you don't detect the both.

Of course they exist and my answer takes them into account. If you start explaining to the invisible wizard that everyone knows where they are because of their Familiar, they won't be happy. So in general I ignore the Familiar for such cases, considering that it is hidden somewhere on the Wizard, instead of considering there's 50% chance for it to take the attacks on the Wizard.

Well, whichever ruling you want to use, it should be consistent.
So one scenario would be a Witch using a minimum level Invisibility on their familiar and a heightened Invisibility on themselves and running around the battlefield casting spells while invisible. Another would be a Sprite PC and a Human PC sharing a space while both are hiding behind a bush. Both should use the same mechanics when an enemy targets them.
