if i take levels in fighter but give up armor training with an archetype would the fighter levels stack with this ability to determine my total level still? why or why not.

Even if they did have the ability, the levels wouldn't stack, but you would stack the benefits for each time you gain the ability. So a level 5 masked maiden/fighter (no archetype) 6 would reduce their armor penalties by 2, not by 3 as if they were a level 11 fighter.
That's a stretch. A masked maiden "treats her vigilante level as her fighter level." You're trying to put a hyperliteral reading in there to say that fighter levels (from masked maiden) don't stack with fighter levels (from fighter).
As to the original question:
A character who takes an alternate class feature does not count as having the class feature that was replaced when meeting any requirements or prerequisites.
A masked maiden/fighter that gives up armor training does not count any of her fighter levels when determining the effective level of armor training.

If you take an archetype which forgoes armor training as a fighter, then those levels would not count for the purposes of determining what benefit you get from Armor Training.
However, if you took levels in a class that granted Armor Training that worked like a fighters, I would say that those levels do count.
It really comes down to, does this class (with this archetype) have armor training? If so, then the levels should count.

Ah my bad, I missed that extra line at the end of the ability. I believe it still wouldn't stack individual levels, just the ability increases itself if it didn't have the line, but of course this one does.
