When you play APs for Society, how do you handle that each module only levels up one level, but the modules go up two levels? (I hope I’m making that clear, I can’t think of a better way of expressing that). We tried playing 2 APs at once, or doing 3 scenarios in between. It’s kind of unsatisfactory.

That's basically what you have to do. Alternate 3 scenarios with 1 AP Book. There's actually quite a bit of Scenario content out there that can fit in (somewhat) with a lot of the APs, and even then, how many times has a side quest not matched the main story arc?
But, tbh, it's way easier to just do Campaign Mode and stack that credit on one PC, then play that PC through Society games and apply the AP Chronicles as you level them up.
Probably the most common method is to apply the AP credit to different characters, since it's usually not relevant to have them all on the same PC (which is what I've done with all my AP credit thus far).

What I did is play it in Campaign Mode with a PC not affiliated with PFS. It was a PC specifically built for the AP.
Then, apply the chronicles to various PFS PCs that would benefit the most from the boons & items rewarded from the chronicles.

I am in an "interspersed" model campaign right now, playing 3 scenarios, then a chapter of AP, then 3 more scenarios, then the next chapter, and so on. One advantage of this model to keep in mind - playing in an Interspersed model lets a group share the burden of GMing. As long as you have >1 person comfortable GMing, anyways, you can take turns: the GM of the AP portions gets to play during the Scenarios portions, and the GM of the Scenarios portions get to play during the AP portions :)
