Terrain Transposition seems written with the assumption of one (referencing the companion in the singular) but almost all animal companion feats are written with that assumption. Lead the Pack breaks those intentionally, so I don't see any reason to think that both active companions wouldn't be treated as "your companion" for the purposes of Terrain Transposition. It only specifies commanding being harder, not anything else. They are obviously extra bodies for any effect which counts targets, but Terrain Transposition doesn't specify.

Or else, you wouldn't be able to move with 2 or more companions
